1. On invisible ink: is there any ink that becomes invisible a certain period after writing? Or can be made to become invisible? If the problem is either the conceptual invisibility or transparency of the ink, that might bypass it.
If it really is about being just plain visible, cobalt chloride is invisible while cold, visible while hot, and can alternate between the two multiple times.

Alternatively, what about inverting the process? If the ink doesn't work, Leaf does have chakra conductive/reactive paper.
Try using just the vitriol? Oak gall and vitriol as invisible ink and as exposing agent work both ways. Either can be the ink and the other can cause exposure. Vitriol (potentially any sulfate but period-specific is most likely Iron(III) Sulfate) is an inorganic mineral and won't have any natural chakra influence from a previous biological system.

Both of the invisible inks we saw are chemically unprocessed biologicals. If they have their own native chakra, it could be interfering with infusion attempts.
Well, at least we can still try sealing with Nob's already infused chakra water as ink. We should have brought some of it along if we were testing anyway.
Another explanation for the ink might be the absence of metal in the invisible ink formulations. Considering that the ritual involves a brass conductor, that might be something to look into. Fortunately, there should be some colorless metal salts we can use. Simple salt water would be the first thing to try.
Can we infuse visible organic inks derived from biological sources with their own chakra?

-what are the chances that the chakra infusing into invisible ink just became... invisible? They didn't sense the chakra being absorbed by the ink, but it doesn't sound as if they've actually tried to make a seal with it anyway yet.
Other obscuring mechanisms:
Can you just stick a second sheet of paper to the seal so the inked part is in the middle and obscured entirely between the double-thick paper?
Forgoing invisible ink, can we use white ink on white paper of the exact same color?
