Negaduck Defensive:
Pros - Doofenshmirtz Evil Incorporated would presumably be throughly blooded by this point, as well as having set up additional defenses, and this will have been done as soon as possible.
Cons - We don't know how much of Doofenshmirtz Evil Incorporated will be left at this point and will likely have to repair damages and Blot stealing the Odd Object is still an issue.
Studying the Odd Object:
Pros - We may become aware of a significant supernatural faction which should hopefully aid in going in blind not being as bad as it could be thanks to preparation beforehand for that faction potentially being involved.
Cons - This is a niche issue of debatable benefit.
Decoding Transmissions:
Pros - Becoming aware of an impossible faction of robots should hopefully aid in DEI realizing that things aren't as they seem and we'd have a tentative alliance with them in the chance things go to hell.
Cons - If this goes wrong, then we'll be busy.
Interdimensional-Inator:
Pros - Becoming aware of the multiverse like this can be considered a step forward, and it might be used as a way to get out of dodge if we do it well enough.
Cons - This is a significant investment of resources and time, time that we might not have.

Genghis Khan was super succesful in a large part because he learnt as he conquered, and made sure to aquire specialist for the aspects of warfare he wasn't good at, such as siege weaponry.I'm...not sure what Genghis Khan can contribute to constructing the Security Bunkers mechanically, so that seems an odd choice in retrospect...
