What happened, really, is that Homura realized her old mindset was bullshit, stopped denying her desires, and acheived the Nietzchean ideal of transcending her nihilism and dedicating herself entirely to a self-constructed, goal-driven morality without caring for what anyone else has to say about it, becoming truly independent of Madoka despite doing everything for her sake.
She literally even transcends the ultimate trial of Eternal Recurrence that Nietzche proposed for the Ubermensch redemption.

You know how people can usually tell when nobody is "home"? It'd be hilarious if, just as Homura was handing us the gun, we suddenly just look brainless for a second and she never mentions it, but resolves to always treat us as just a little younger than we are. Time skip to three days later, and Homura realizes that things like that happen all the time, and she suddenly becomes a whole lot better at dealing with us. All the while, we just think that we've gotten better at social.
