The best thing to do is develop our own plans to the point where no matter what comes, nothing can stop us. That's basic strategy when facing unknown forces.
Given that what said forces can do is unknown, what can we plan again?
Ugh. The point is don't see defeating an enemy as the goal. Your entire question is premised on a reactive approach. The goal is what we are trying to accomplish: make the universe a decent place to be a magical girl without sacrificing anyone in the process, or on a smaller scale, solve the problems of the girls of Mitakihara and area. We should advance that agenda far enough that it's difficult to disrupt, no?
We really, really should go talk to Kyouko if we can tomorrow. We've been putting it off for a while now, and we haven't talked to her and Yuma since that first meeting.
Drop in using the excuse of bringing news of recent events (She still doesn't know about ORIKO, let alone everything else) and maybe hand over a grief seed as a peace offering/offer cleansing for her and say we're just making that offer in general.
Maybe see if we can make Witches with Seeds from familiars using grief marbles? Kyouko might find that useful.

Consider what broad swaths of hostile actions might occur or be directed against us, and set up plans to account for them.
1) Enemy Assault. For example, Akiko going crazy and attacking, Fukushima enacting a retaliatory strike, Souju's attack, or anyone else who might be picking up on rumors about what's going on here.
2) Power Play. Kyuubey dropping hints about us gives 'interested' people motivation to try to gain control over the (legendary) powers present in this area.
3) Political Action. Similar to #2, but doing so via gaining leverage over nearby enclaves, forces friendly or neutral to us.
4) Disruption. Similar to #1, but a corrupting effect rather than a direct attack. Paranoia, disruption of trust, disease, etc. Perhaps someone actually did come up with a poison that worked on magical girls.
5) Defensive Play. Similar to #2, but setting up a power wall around Mitakihara to limit the spread of our influence.
6) Theft. Knowledge of an increasing collection of grief seeds might invite thieves who want an easier way to get them.
Then start being proactive in dispelling such issues. Proper security. Review of those with known mental health issues (including the idea of a group of MG therapists). Visiting foreign 'countries'/magical girl groups to establish better relations and a decent information network against possible moves against us.
Edit: Also, establish better trust with our neighbors, and start building on favors outside of grief cleansing.

Why? She'd need us to do that, and we can just cleanse the seeds in question if we're there. She doesn't like charity, but I doubt having to do unnecessary work for it would make it any better in her eyes.
She might still be feeding people to familiars for grief seeds. If so, we really don't want that to continue for several reasons.
Also, from a science perspective, it'll be interesting to see if we can actually make Witches with seeds through grief marbles.

We know we can put grief into seeds, and that overfilling them hatches a witch. There's no need to test it; we know it's true. Also, maybe she's different from canon here, but in the original, she just left familiars alone so they'd kill people on their own. She didn't feed them directly.
I don't see why we shouldn't try it as part of SCIENCE! I also don't see how it's any different than cleansing seeds/gems or handing her the seeds from a bunch of witches we've killed, in terms of giving her things for no expected return.
We need to convince Kyoko to accept our charity either way. I don't see a reason to make that charity needlessly complicated.
The entire familiar farming thing is a symptom, not a cause. If TDS is accurate, Kyoko and Mami's disagreement was about Kyoko not wanting to burden Mami, because Kyoko felt she would continue to destroy everything she cared about. She gave the familiar farming excuse to purposely drive Mami away.

I guess, but if there's a situation where I think we could get mad at Kyoko, it would be if we found out she was still familiar farming when she was offered unlimited seeds. We should offer her a few free seeds (maybe an empty one if we can be sure they're safe, it would destroy her nearly non-existent trust in us to have one go haywire on her) if we find that she's still having trouble.

We almost certainly want to tell her the lichbomb since she adjusts to that fairly well and we can explain how she survived long enough for Yuma to rescue her, but definitely not in front of Yuma...

Hey, sometimes anger is called for. I'm not saying we start flipping tables and yelling at her, but calling her out for going to any real risks or familiar familiar farming when she's one call away from free, unlimited cleanses is fair. Sometimes people respect opposition (she definitely respected it in Sayaka)....Let's not Kyoukoplomacy the Kyouko.
