Looking at the "Other Species" list, the maps, and the omakes, I've put together a tentative list of sophonts in the TBGverse.

*I didn't include any of the Voyager species because they're in the Delta Quadrant with no way of contacting us within the time period of TBG as far as we know. The Dominion are only on here because we could conceivably discover the Bajoran wormhole early if it exists.

Bolians. A Bolian was in an early captain's log and Oneiros mentioned that they're somewhere coreward.
Yes, once the exploration starts to continue coreward. If the Miracht hits a First Contact, it'll probably happen.
Of course, that was a while ago so I don't know if that has been changed.

Starfleet Medics load Sousa onto a hover-gurney, pushing her down the hallway towards the nearest transporter.

The diplomats turn to each other. "That could've gone better."

The other one coughs. "Could've been worse, though."

The first one nods. "We could've started off telling her we traded away the Apiata and Indorions to them for peace."

Down the hall, a medical tricorder's heart monitor loudly flatlines. There is a lot of shouting.

Two diplomats begin making best speed in the opposite direction.

Species known or suspected to exist but presumed extinct: Biophage (we hope)

Dubious. We know that there were more bits of Biophage that got away, and despite maintaining increased forces in the area to deal with surviving pockets of infection (heightened RBZ requirements), I don't think we ever actually got any additional Biophage-extermination events. Which means that the surviving Biophage just decided to stop poking us, since everyone in the area knows about the Biophage, and anyone near that area has been immunized.

Maybe they just left in a few warp-capable shuttles, heading into the far distance on a long journey at a sustainable warp speed, hoping to plant their seeds in less wary flesh. Maybe they've decided to play the same trick all over again, pretending dormancy in theoretically 'cleansed' areas while they wait for the approach of incautious hosts. Maybe they're hiding in an obscure fallback location unknown to either side, biding their time while they attempt to mutate up a countermeasure to our vaccines.

Most likely, all of the above are true.

There was that one species Sarek ran into that was living under the planet's crust, but given they seemed utterly disinterested in the rest of the galaxy they probably won't be relevant again.
 
2313.Q1 - Precipice Finale - The Treaty of Celos
The Treaty of Celos

To say it has been a difficult negotiation is rather like saying the mathematics that describe the warp core assembly are somewhat tricky. But as the CDF Ronagot breaks orbit and engages its warp engines, streaking away from the Sarek and Lexington, Captain Straak stands with the Councillors and decides it has been a job done to desired parameters, and what higher compliment can he give?

Is this peace? Well, certainly not. But it is breathing space. It shifts the focus away, to an almost ceremonial conflict.

The Gabriel Expanse.

An armistice exists now, from the Eye of the Prophet Nebula on the Rimward side through to the Widowers Gulf between Apinae and Karadoc, from the Straits of Themis all the way to Risan space, a pledge on both sides to not fire unless fired upon, to not molest each other's auxiliary shipping. Even in Sydraxian space, the Cardassians stand surety that the Sydraxians will attack there no more. Everywhere, that is, except that great swathe of unclaimed space between the Karadoc Sector, the Apinae Sector, and the Borandt sector. Blood would be spilled there. It is detestable, of course, but what peace do you have if you simply allow autocrats to plant their boot where they will? If you do so, then the day will come when it stamps on you.

"To be honest," Lethe Aelanna, the Amarkian Councillor, says aloud, "I feel we will still have a war. We have just let the dogs of war have a nice sleep-in, is all."

"I fear, Councillor, that you are right," agrees the Vulcan Sadek.

The Betazoid Councillor shakes her head dolefully. "They still hate us. For them, this is not a treaty between friends, but a temporary necessity between hated foes." She grimaces. "I may not have been able to read much, but I could read that."

"Will they keep to it?" asks Aelanna.

"For now... but no longer than they must," replies Jime Okaar.

"I still wonder if it would be best to just accept the inevitable, to throw down the gauntlet here and now," continues Aelanna, the Amarkian folding her arms and glaring out into the stars.

"In either event, it would behoove us," begins Sarek, "To address the matter of the Syndicate as swiftly and effectively as possible."

"They will have dug in on the surface below," says Sadek. "It will not be easy to dislodge them. Nonetheless, they have done us the great favour by trying to revolt. As is often the case, war is usually a matter not of keen strategy, but simply waiting for your opponent to make the first mistake."

"The Union government has the mandate to bring the Hypercorps to heel," says Aelanna. "This ceasefire has let tales of life under the 'traditional' regime filter out. As much as people may think warily of the new order, very few actually want to return to those days who were not in the highest echelons of that society."

"I can only wish that this will see the end of the Syndicate as an existential threat to the Union," says Okaar, "And that a little blood as possible remains to be spilled."

"Indeed, Councillor, for Starfleet will be giving quite enough blood in the Expanse," replies Straak.

A flash of light through the windows of the lounge mark the final departure of the Ronagot.

While the Treaty of Celos is in operation, the following are in effect:

- The Cardassian Union recognises the sovereignty of the Orion Union over Celos and all other worlds currently under their control.
- The United Federation of Planets recognises the current government of Bajor as a legitimate government over Bajor and its colonies.
- Both sides will adopt Do Not Fire Unless Fired Upon in the frontier directly between Federation space and Cardassian space.
- Sydraxians will call off attempts to launch attacks into Federation space.
- Cardassians will not oppose Apiata and Indorian accession into the Federation.
- The Federation will refrain from diplomacy with Cardassian affiliates [FDS NB: "openly"]
- Cardassian support for Syndicate operations in Orion space will end [Syndicate resilience cut in half]

- The Gabriel Expanse is open season, good luck.

Okay, so, priorities should be to get the Yrillians and Dawiar away from the Cardassians, I'd say? Ideally while also making peace with the Sydraxians and getting the Gretarians on our side as well?
