Thats actually not a bad idea on some level.

For the "brainsurgery yourself" problem....
First, if we can reliably save/redeeem/whatever witches, or "transmigrate" or whatever magical girls savely, we already have come far.

If at that junction we find we need to go dedolere, then we can still try to find a solution. its likely a far lessser problem, worst case we need one powercopier, someone with timemanipulation different from homura (stable short range loop), one specific wish from any random girl (likely organizable if were making progress saving the whole world, or....

There are options, its really not the biggest problem so lets focus on the witches of otehrs part first.

Or for the time being do generalized science to see what seems plausible and what dosent.

I am havIng traumatic flashbacks to Asuka Quest. I almost expect to see someone suggest electron ripping or trying to absorb a Grief Seed into our Soul Gem as a power-up.

Guys, this is genius! It can't possibly go wrong! A grief seed is basically a soul gem, so we should be able to absorb it and grow more powerful!

One thing for sure is that Homura would put so much lead into our soul gem it would collapse under its own gravity into a miniature star if she ever found out about these thought bubbles.
 
The basic idea isnt wrong per se, but remeber whatever happend to it, that is another soul. Meaning we may risk either it trying to take over, or if we manage that, weve officially become someone who eats the souls of others, which strikes me as ethically dubious. (If the soul is corrupted beyond saving and headed fordestruction or fate worse than death anyway it can be debated to not be wrong, but thats comething someone else can figure out).
You more likely want grief seeds as some sort of battery.

Aren't Grief seeds already kind-of batteries (or chargers to be fair.)? Plus, power isn't really a problem for us, given our already extreme potential combined with Grief Manipulation.

Re:Magical Boys, I've been considering starting another quest where Kyubey resorts to being gender egalitarian because this particular timeline went sort of post-apocalypse, in a cozy sort of way. Who'd read it? (No they wouldn't genderbend)

I wonder what the success rate is for turning mumi to the SCIENCE side.
