Couldn't we just heal Kyosuke while he's asleep and simply not tell him what we did?

We aren't healing specced. Any healing that we do is going to take a long time and be very flashy, so keeping it hidden is close to impossible. Unless we want to try and convince Homura to let us heal him under the cover of her time stop, but frankly, this matter just isn't important enough to bother her with it.

Maybe she won't mind if we tell her it's a matter of love an death?
 
There also might be the slight problem if it starts hurting because, y'know, we're regrowing nerve tissue and moving skin, bone, and muscle inside his hand. He can't just turn the pain off, so doing it while he's asleep or something might not work. Healing Sabrina, Mami, and Homura prolly doesn't hurt because they expect it not to, and thus, it doesn't (lol lich).

How strict is Kyubey on the whole magic not being revealed thing? I mean, he's not going to kill Kyosuke for knowing about magic, is he?

As far as I know, Kyubey doesn't mind individuals knowing about magic, he just doesn't want it made public. Admittedly, there aren't many sources where something like this comes up. The one I'm using is the PSP extra route where Kyubey is totally fine with Kyousuke knowing about magical girls, but the canonical status of that route is kinda iffy, so yeah.
 
I want us to burn down the masquerade, dance a jig on the ashes, and rub it in Kyubey's face afterwards. Just out of petty spite, mind you. :p

Let's not. How long would it take for governments to mass contract and weapon magical girls, do you think?

As to painful healing, I suspect we can knock him out first with our healing powers (or chloroform). Alternatively, anesthetic.
 
So why exactly is it necessary for magic to be a secret?

You know why. Because it would not be in the incubator's best interest to have magic be widely known. Their end goal is, after all, to cause magical girls to witch out. If the existence of magic is widely known, it would be much easier for others to piece together what really happens when a Magical girl's soul gem becomes fully corrupted. And once that secret is out, they can kiss goodbye to new magical girls. Therefore, the Incubators take steps to keep magic a secret. I'm willing to bet that Magical girl animes are at least somewhat sponsored by them as propaganda, to create more willing contractees.

It would also give Humanity a means to combat the witch system. On the other hand humanity can get carried away with all the wishes and ruin everything...

When people find out they traded their souls to the devil for a wish, they tend to get annoyed. Or angry. Or scared. Kyubey doesn't understand human emotions, but does understand that dropping the lichbomb or witchbomb on an unsuspecting meguca is usually enough to kill them in one way or another. When that happens, he either gets rid of a problem meguca or gets energy from a witch. Not that he'd come out and say it that way.

"Do you think you'll do anything but worry your parents if they find out?"
"Because we want to harvest your grief to make delicious snacks, and it's easier this way." *cue witchout*
"Most girls have wanted to keep it secret, and acted hostilely when others have attempted to reveal it. Seeing as it is the majorities choice, we go with them."

And so on. There are lots of different potential reasons he could give, depending on who exactly is asking and what results he wants to get.

Kyubey: We would greatly prefer to not have to deal with people bothering us all the time while we try to do our jobs.
Sabrina: I can see how that could get annoying.
Kyubey: Thankfully, we cannot experience annoyance. But yes, it would be quite distracting.
