Tart Magica implies that Walpurgisnacht is the witch that Joan of Arc/Tart became, and Madoka/Homura's story resonates strongly with her own story (referring to the specific events of Tart Magica); furthermore, once Homura made her Wish in the first timeline, and then looped, Madoka's potential started to grow enormously, such that Madoka herself (and Homura, by extension) became so historically significant that Walpurgisnacht was effectively drawn to them like a lightning rod.
To be fair, Tart being Walpurgisnacht hasn't been 100% proven yet in Tart Magica, but the amount of evidence pointing towards this being true makes it practically guaranteed.

We don't know why Walpurgisnacht is drawn to Madoka and Homura outside of the massive potential, only that she is. It could be that their story of tragedy resonates with what happened to Tart and Riz, or maybe Walpurgisnacht just enjoys creating maximum amounts of despair, but until the final two Tart volumes come out (September and November this year), we can't know for sure.

Homura managed remain in between drafts.
 
And as far as PMAS canon goes, Homura has obviously rigged the meteorological systems to trigger a city-wide evacuation alert ahead of WPN in past loops, and that's obviously never saved Madoka. Which implies that Walpugisnacht does, indeed, not so much target Mitakihara as Madoka herself (in a grandiose and dramatic way, as befitting her themes).

Madoka and her family evacuate, and the shelter they withdraw to remains peaceful and untouched while Walpurgisnacht continues to trash downtown Mitakihara. Madoka then comes back to the city to find Homura, and Walpy doesn't really respond to her presence in any way that we can see.

It's not that Madoka can't be taken to safety. It's that Madoka won't let herself be taken to safety. She keeps insisting on going back to help.

Either way explains the incongruences between timelines.

Why Kwijibo plays the guitar in one timeline, for example. Walpy was trying different things.

It's been brought up before, but Timeline 0 Madoka and Homura weren't much like Tart and Ritz. It's not that Walpurgisnacht is drawn to the identical situation, so much as that Walpurgisnacht is actively working to shape Homura and Madoka into copies of Ritz and Tart across the timelines.
