From what I understand, it's the "O" in "Onee" that makes it more respectful. Godzilla could refer to Madoka as Madoka-Nee, to be casual, Madoka-Nee-san As an inbetween, or just as Nee-chan or Onee-chan , which fill the same positions without using Madoka's name.
Yamero is, as far as I know, the forceful way of saying stop. Given the rest of it is respectful, it would take on a begging sort of connotation - "Big Sis Madoka, pleaaaase stop! ;-;"
Kudesai is a relatively respectful way of saying please. Of course, being please, it's one of the most commonly used, so I don't know any of the others and can't really say much about how connotations.

Now given I've lived with two sisters my whole life, I feel secure in saying that in this case, Madoka and Godzilla have a shockingly peaceful relationship, because they aren't threatening to murder each other or attempting the same. I've basically been living in a house with two Junko Enoshima's, neither of whom want to give up their sovereignty to the other, and neither of which are content until ALL BOW UNTO THEM. I literally independently invented Air Force Combatives as a child.
Madoka's such a good sister.
