Not really. Ozai is FAR more directly malevolent to Shinji. Gendo's a dick, sure, but I also don't think he ever tried to kill Shinji outright.
Gendo and Ozai both care far more for the daughter (for a given value) than the son. They both lose/get rid of their wife to further they're goals. And they both directly clash with an ancient conspiracy that they have a relative in. Oh, and in the end the son ruins the master plan....I am both okay and not okay with this.
