Hmm... That leaves things on the canon track until Episode 24; Shinji brings a presumably still-conscious Asuka back to Tokyo-3, perhaps having a heart-to-heart with her along the way. He might or might not tell her about Rei along the way. Perhaps they encounter Kaworu for the first time along the way back, and he helps Shinji move Asuka? Asuka has conflicted feelings about Kaworu here; on the one hand, he's helping her without having even met her before, but on the other hand, he's her replacement.

Asuka gets checked into NERV's hospital to recuperate; Shinji and Kaworu promise to visit once they're done for the day. Kaworu's first day at NERV goes more or less like canon, although having met Asuka as well as Shinji might influence Kaworu's attitude a bit. Overall, I'm not sure it affects Kaworu's brief story arc at Tokyo-3 very much; he's just not there long enough for their interactions to push him off his rails, and Rei's still on Gendo's drug regimen, so she won't be doing anything differently from canon. Shinji at least has Asuka conscious to talk to after Kaworu's death, instead of what happened in canon; that also might bring them a bit closer.

Come EoE, Asuka probably sorties in Unit-02 a bit sooner, and Shinji might be in a good enough mental state to fight alongside her from the start. If they're lucky, that'll be enough to let them beat the MP EVAs and avert Impact. If the MP EVAs capture Shinji and trigger Impact before they take down Asuka, Shinji might be in a healthy enough mental state to reject Impact from the start and just shut the process down. If the MP EVAs kill Asuka before they use Unit-01 to trigger Impact, though, I see him taking it even worse than in canon due to having had the beginnings of an actual, requited relationship with Asuka before she was snatched away from him, rather than just what he thought was a one-sided crush. Yikes.

I could see his emotional state being somewhere between completely distraught and absolutely apoplectic.

I mean, we know that Shinji has the potential to get really angry when people he cares about are taken from him. So what would happen when you mix EoE with the N3I of Rebuild 2.0?

Well, that doesn't count a moderate amount of pre-visualization and planning before I started. That part is usually longer than the actual writing itself by a good bit. Though I also just let things come to me as I go. The Sentai Team joke just popped into my head as I wrote, after I realized Asuka was the Red-suited Ace who led a 5-member team in giant robots. :)

There's also the old question of if Rei is even physically capable of having kids, either due to a lack of the "equipment" or genetic incompatibility, due to her altered genes.
Mamma Akagi was able to create Rei by blending human and angel. Ritsuko should be able to ensure that any "donor genetic material" would be compatible with Rei. From there, find a surrogate.

Assuming the MP Evas have comparable baseline performance to Units 01 and 02, it's a 2 on 9 fight. Even if Shinji can marshal the wherewithall to sortie and get Unit 01 out of the bakalite, how right is his head going to be after having killed Kaworu and watch Misato die? Maybe Unit-01 might go berzerk, maybe not. It all depends on how aware Yui really is in there. There might be a repeat of what happened to the Big Z, there might not.

For that matter, if Asuka's just crawling out of a suicidal hole, is she going to be able to sync with Unit-02?

I submit that an Asuka who is taking the first tentative steps toward recovery and growth would be worse off than the girl we saw in EoE. She had to hit rock bottom, all the bravado and illusions torn away before she could be honest and open about her feelings. And in that moment, when she was reduced to a frightened child, huddled in the dark, chanting "I don't want to die, I don't want to die..." that she could hear the her mother's gentle reply, "Don't die."

When Kyoko did her contact experiment with Unit-02, the part of her that recognized and loved Asuka was sucked in. Hence her breakdown, institutionalization, and eventual suicide. For some reason I remember talk that the soul fragment that was in her body rejoined the fragment inside Unit-02 after her suicide.

If that's the case, Asuka has spent nearly a decade opening her mind to Unit-02. A decade with the broken fragments of her mother whispering in her mind. What's that going to do for someone's mental health? :-(

Without out that breakdown, and subsequent breakthrough, Asuka wouldn't be nearly as effective against the MP Evas.

Fits - at least then she's always got the solvent handy. :D
 
Naoko built the MAGI, but had nothing to do with Rei's creation: She was surprised to be introduced to her by Gendo in 2005. Rei was entirely a project by Gendo and Fuyutsuki.
My mistake. In any case, I have full confidence that if Rei dragged some plucky young lad into Akagi's office and said, "We want babies!" Akagi could come up with something.
