Thinking it over some more, I would support cargo bays if cargo wasn't fighting the entire design paradigm of the ship. As it stands, we've consistently designed this ship to be as compact and light as possible, keeping the design focus tight, and the results have been great... But the necessary tradeoff is that the Soyuz doesn't have space for a lot of cargo, or for auxiliary systems that would make longer deployments more effective. So the benefits of cargo bays seem a bit underwhelming to me when stacked up against the immediate utility of the other options.

Especially since, as mentioned, the Cygnus exists, so we already have fast courier ships.

I don't particularly care about anything these utility options let the Soyuz do beyond being a warship. We picked the primary hull geometry that was meant to make this a pure warship, and then cut even more hope of fitting non-military stuff in the hull by taking the warp arrangement that reduced internal space further. I'm considering the cargo slot because in this case it's directly said to let this handle longer range deployments better, and I would prefer it to not be stuck with range limitations similar to what the Skate had to deal with.
 
So, I'm guessing cargo bay to give the ship a second life as something like a dispatch boat , which could be good , since it runs at warp 7. Or Sensor suite to let it double as a patrol boat?

I'm not sure about tractor beams.
 
Since this ship is going to be max impulse and warp, i can fit a niche of a low volume high value high priority cargo vessel in an emergency.
Thing like medicine, critical parts, diplomats, if we need to get somewhere in a hurry on a short distance this will be it.

So cargo all the way.

If we go for cargo, then (in peacetime) these ships will be running back and forth along our cargo lanes - right where we want them if Starfleet suddenly needs to respond to a distressed civilian craft, or fight off commerce raiders. Conversely, sensors would have us scattering these ships across space, fighting against their (implied; lacking cargo hold) limited range/endurance, doing mediocre surveys with their low science score.

Tractor beams do sound nifty. I just think that the use case of I Need To Move Something is going to be more common than I Need To Tow A Ship.
 
I'd like to argue for sensors:
While they may not be useful in combat, don't underestimate the military usefulness of reconnaissance. How many missions might this thing go on where it'd want to know more about life signs, or take scans of a newly-encountered vessel? How many hidden enemy installations might we find on planets or asteroids?

Finally, we're the Federation. Putting too many sensors on perfectly good warships is just what we do.

In my opinion even civilian sensors aren't militarily useless. The ability to see a bit faster "there is a starbase in this system", or to be able to detect "wow this planet seems like it has a lot of resources (and it's in enemy space, maybe this is an important area to prevent them taking... or maybe they already have a presence here)" are key military capabilities despite not being "better target lock"-tier upgrades.

The cargo bay is also useful as it can allow the ship to carry more repair and restock supplies, or comfort supplies, allowing it to stay on patrol longer. Still, I think sensors fit the mission profile better.

I don't think we have to worry about the same degree of limitations as we did with the Skate. This ship class is going to be a lot faster and a lot roomier– the Skate was so squashed it didn't have room for any auxiliary slots.

Extended deployment and making things easier on logistics are what I like about this one.
 
Sadly there's no room for a transporter system, because I think that would synergize most with the Soyuz design principle - having a team of MACOs on it for hit-and-run attacks or boarding damaged vessels it shoots up would be great.

Without that, I think the second best is probably the

Kill things, salvage what you kill, it's great.

The ability for longer deployments makes for best boost to its military capacity imo.
