Honestly, I can't make a decision on anything other than vibes without knowing how many aux slots the Saucer already has???

Auxiliary slots let us improve the ratings of the ship, and are hence really important. Higher science or engineering scores can make or break the design as a viable explorer, and offer abilities that let the ship do new things. In my view, we should either go for the option which gives us an extra Aux slot, or otherwise go minimalist. And in this case I think minimalism is probably a false economy.

The Curiosity had four slots in a saucer hull (after losing some internal space to the warp engine because we didn't have a secondary hull) and Copernicus' saucer is nearly twice the mass so I would expect a minimum of four slots (assuming they're larger modules) or likely more.

TOS era built ships like this as their mainstays. We're building these as limited run prestige ships. Think of them as prototypes. This is actually a logical midpoint between ENT and TOS era building styles, as we slowly move from the smaller specialist ships making up the bulk of our fleet and towards the general purpose vessels that define the later Federation.
We just built a utility cruiser that's meant to be the bulk of our fleet that has the exact same design.
 
I feel like the ventral side of slightly beefier struts are an excellent place to put some point defense guns.

Point defense isn't really a thing in Star Trek, the ships all have shields, and phasers are shown as pretty much capable of fulfilling any role. Phasers are multi-tools all that maters is that we have as close as our design can get to 360 degree coverage. That and you cant really knock beam weapons or tractor beams away which are a large part of Star Trek armaments.



This is an good example of a big battle in star trek, lots of shields flaring, among other things, the borg like using tractor beams and they are seen a lot in this scene.
