I can actually see it turning out that way.
I mean, Shinji and Kaworu seem to obviously get along very well already. Which is good. It would be a bit too convenient if it were otherwise. But it would not be convenient, but logical consequence of the departures from canon if Kaworu considered a suicide-by-EVA of a variant that won't hurt Shinji or others as much. Like getting killed by someone with EVA access who already hates him to begin with...
