Considering how much of a dick Gendo is, who would you want to be his boss from hell? I myself have often pondered how long a man who merely thinks he's clever would last under Lord Vader's command...

I would say the Joker for a known character and the Elder God of the Legacy of Kain franchise as an alternative.

Hmm... I'd say either one D. Xanatos, or one S. Pentecost. The former, grand master of multi-layered scheming and manipulation, would just make him dance like a puppet; the latter would shame him, give him a fully deserved verbal slaughter and then proceed to fix NERV.

Agree on Vader. And I think he wouldn't do too well, because I envision Vader to be a comparatively good father - but that might be the Infinite Loops speaking...
 
I would like to point out, while he has serious blind spots gendo is a moderately competent schemer. His plans in cannon got to the last step despite going up against a group that had literally taken over the world. He just sucks a engendering actual loyalty so his minions turned on him when he tried to end the world. He's no moriarty, but he's not lord rust either.
