So I should really be more aware of what I want to ask. Thank you @Always Late and @Ranma-sensei for pointing me towards the various Yui discussions already had on this thread. Unfortunately I wasn't asking about Yui and I didn't even realize that until I had reread all the discussions about Yui. My apologies for asking the wrong question and thank you for helping me clear up what the right questions are:

What the hell is Naoko Akagi's original motivation for working with NERV and Gendo Ikari? I mean I get that Yui was going to end up absorbed either way and that Seele didn't care if the people doing the test were informed of it or not and that they even may have had a vested interest in not letting Gendo know that his wife's soul was going to end up in the Eva 01, but how did Naoko Akagi end up being the lead on Project E? Why was she originally brought in? How similar are the two Doctor Akagis?

I always thought that was him dicking Shinji over on purpose, because no one with the least amount of military experience would be incompetent enough to DIVIDE THEIR FORCES.
Either that or he wanted a field test for the dummy plug, but I'll assume he wasn't stupid enough to base his plans on a piece of technology that had never been properly tested so it's probably just incompetence.

Gendoh Ikari is a brilliant example of 'competent politician, horrible military leader'. He was trying to keep Yui safely out of the fight and divided his forces by expendability: Asuka, Rei, Yui; Shinji wasn't even part of his concerns.
 
To be fair, Gendo in NGE is not as brilliant as he looks at first glance. He had a number of moments where Anno contrived for him to win he got bailed out from the consequences of his dumb risks and bad planning by circumstances beyond his control or only tenuously under his control. Eg. imagine if Zeruel had showed up a couple of hourse later after Shinji was on the train out of Tokyo-3, or if the train schedule had simply been slightly different?

That being said, I would love to see some more exploration of Gendo in this fic, though I can understand if that doesn't happen. He's presented in a pretty one-dimensional manner so far, but part of that may simply be that the camera has seldom been behind his eyes. TBH there are some real parallels between the Gendo/Yui dynamic and the Shinji/Asuka dynamic, besides the obvious parallels between Gendo and Shinji that NGE presents us with.

Granted, Rebuild is another continuity, but it shows Shinji doesn't care about consequences if it gets him back the one he loves. While that's in the heat of the moment as opposed to explicitly planning to sacrifice all that's left of humanity, at least in that he is definitely his father's son.

This issue has already been explored in A Crown Of Stars, but I wouldn't mind if it also came up here.
 
I want to pick at Maya's head for a moment. Is she confusing Eros for Agape? For WAFF's sake, she likely is feeling very genuine feelings for Ritsuko, which Ritsuko acknowledges as "a desire for the good of myself". But that might also be Ritsuko being an unreliable narrator, since Maya hasn't actually elucidated her true motives plainly, nor are we sure that Maya has actually matured in her love for Ritsuko.
She's probably feeling a bit of both. She seems to be crushing pretty hard on Ritsuko which, on it's own, is not that difficult to separate from Agape. Especially the way Maya's feelings towards Ritsuko have been running. Namely that her initial attraction to her was based around Ritsuko being super-awesome-science-star who was the best at everything.

But Maya also seems to be the sort of person who's naturally prone to Agape in general, being a caring person who wants to see other people safe and happy. So as Ritsuko starts getting beat down both mentally and physically her Agape tendencies start feeding into her Eros and vice versa. She was already feeling some form of Eros for Ristuko and now she has an outlet for her Agape, and Ritsuko responding positively just feeds both of those. ("Senpai needs me!" and "The person I'm taking care of appreciates it!")
 
There was a boy named Shinji Ikari. A giant robot ate his mother. His father left him behind at a train station. This made Shinji sad.

After ten years, he received a letter from his father telling him to come. Shinji hoped his father would take him back. Shinji was mistaken. His father needed him to pilot a giant robot against a giant monster and would send out an injured girl if he refused. This made Shinji sad.

More giant monsters came. They impaled Shinji with giant tentacles and nearly boiled him alive. This made Shinji sad.

Shinji met a pretty girl on a ship. She was mean to him. Another giant monster came and he worked with the pretty girl to defeat it. Shinji grew to like the pretty girl, but she toyed with his feelings. Shinji could never be sure if the pretty girl liked him or hated him. This confused Shinji. This made Shinji sad.

A monster stole a giant robot. His father told him to destroy the giant robot. The giant robot was piloted by a child. Shinji didn't like this. His father made his giant robot destroy the stolen robot. Shinji couldn't stop it. The giant robot carried his best friend. His giant robot broke his best friend. This made Shinji sad.

A giant monster appeared in the atmosphere. The pretty girl attacked the monster. The monster violated the pretty girl's mind, making her scream. Shinji wanted to help the pretty girl, but his father made it so he couldn't. Shinji was forced to listen to the pretty girl being hurt. This made Shinji sad.

Shinji's friends left one after the other. He was alone. Shinji met a kind boy. He liked music. The kind boy told Shinji he loved him. Shinji loved him as well. He was no longer alone. The kind boy betrayed him. He was a monster. Shinji had to kill the kind boy. Everyone would die if he did not. This made Shinji sad.

Bad people attacked his home. Shinji wanted to take his giant robot to stop the bad people. The giant robot was stuck in red plastic. Shinji sat down. He heard the pretty girl fight the bad people. The bad people sent giant robots to fight the pretty girl. They made her scream. His giant robot broke out of the plastic. Shinji climbed into the giant robot. Shinji saw the bad robots had eaten the pretty girl.

This made Shinji crazy.

Shinji destroyed the world with his giant robot. He was never sad again.
