They haven't had much time or inclination to practice their poker faces, too busy helping Rei get over the withdrawal symptoms from an overdose that almost turned her back into a pathetic doll, an overdose administered by Ritsuko. Anyway, they DID manage to refrain from yelling at her or tackling her to the ground before pounding her in synch.
 
Kaji gets shot shortly after he helps Sub-Commander Fuyutsuki escape from SEELE's little interrogation, so I've never seen Gendo or NERV as being the one's behind his death. He'd just pissed off SEELE, and it's been long enough that they've probably noticed ADAM was gone and figured out who took it, and decided Ryouji Kaji has run out their patience.
You're forgetting that Kaji had been snooping around Nerv for whatever dark secrets Gendo has been hiding, for both Seele and the Japanese government (triple agent, remember?). After Naoko's suspicious death*, I find it believable that Gendo would deem anyone who has outlived their usefulness to him a liability, and prefer "terminating" them so that they can't be used against him by Seele in some way.

* I can't get my mind off the suspicion that Gendo may have deliberately incited Rei I to say what she said so that he could easily replace the elder Akagi with her daughter, perhaps because she's more manipulable.

i cant remember if it was fan fic or something cannon, maybe remembering the scene wrong, but didnt Rei 1 say that she was only copying the commander when she was saying those things to Naoko and that was what actually sent her over the edge
 
Thought so. If that's how Naoko always reacted to that sort of thing it puts Ritsuko's childhood in a very different alarming light...

I forget nothing. This is right after Kaji's helped out NERV/Gendo, and his poking into the Marduk Institute was as likely to draw SEELE's attention as NERV's, and Gendo already knew he was a spy (Kaji tells Shinji his 'other job' is now public knowledge at the melon patch during Zeruel.). Essentially, Gendo has no immediate reasons to need him killed, and a modest reason for a mild positive slant, whereas SEELE has no such restraint, and since ADAM was key to Gendo's betrayal of SEELE plan and his own Scenario, SEELE would be very pissed once they determined it was Kaji that had stolen it. (The suspect list for that couldn't have been very long. How many people even knew ADAM existed, and had access?)

In sum, I think SEELE was the most likely culprit by a preponderance of evidence. Gendo may well have known Kaji was going to be killed and not given a damn, but I don't think he sent Section 2 after him. Kaji's last line kind of seals it for me: He had to know SEELE would kill him once they figured out he'd stolen ADAM from them. He expected that assassin to show up at some point. He was just surprised it took them that long.
And she was what, six at the time?
Yui dies in late 2004. Rei I is created sometime after that, late 2004 at earliest, most likely 2005. The murder takes place in mid-late 2010, so Rei I was at most 6 years old when Naoko strangled her.
