I thought they flushed out the LCL when they brought Unit-01 in from the fight which is how they knew Shinji was absorbed into the core.

In either case, I don't think the LCL itself matters. It's like the human body, the carbon and whatnot don't really matter, it's the DNA that tells the carbon how to grow and shape itself. Same with a soul applied to a lump sum of LCL*.

Well, if you have enough of the constituent elements and the means, and let's assume your average EVA does, you could make a human body. If you wanted that body to live, you'd need to stimulate the right reactions in the brain to get things going. If you wanted that body to think like or have the memories and personality of a certain person, you'd have to get the brain cells to build certain pathways up and hope that their cerebrospinal fluid mixture is exactly matching the person whom you are trying to rebuild.

In short, leaving a core would be less reconstitution and more perfectly cloning.

Which leads to his plugsuit being spilled out (nevermind he wasn't wearing one...), Misato crying over it a la Pietà, and Shinji coming out of the LCL as a result of that. But it was always the LCL, never the core.

Meanwhile, as Naughtilus says, in A&T, the LCL of the 03 Entry Plug had in fact already been drained, so Hikari's sould had to have been in the core. That's distinct from canon.

I... think that the whole "keeping the Shinji-LCL" sub-plot was in order to keep all of Shinji's original "matter" (even if it had been dissolved) in hopes that that would help the reconstitution process. I'm not entirely sure where I got that impression, could have been a fanfic thing.
But even in canon, I really got the feeling that Ritsuko was running the entire Shinji Recovery operation on guesswork and crossed fingers. The only previous example to go by was Yui, after all, and that hadn't worked. Rits obviously thought she had a shot at recovering Shinji, but it was pretty obvious (IMO, at least) that she was winging it to a large degree. And holding onto the Shinji-flavor LCL was as much of a "can't hurt, might help" thing as it was a working scientifically-sound working hypothesis.

Indeed. But for all we know that indeed helped. Because Shinji was clearly tracked inside the LCL; so we know he was in the LCL and not in the core. I don't disagree that Ritsuko basically brought out the voodoo drums for all she knew about what to do, but still, I think it's a significant difference if the soul is still swimming in the LCL, or has already moved to the core.

His soul was already bouncing around the Core of Unit-01. That's how he was able to have that nice long chat with his mom... who curiously never took the time to fill Shinji in on her whole 'I'm doing all this on purpose, because SEELE is Up To Shit' thing... And even more bizarrely, Shinji never got pigeonholed and questioned for hours about what he'd seen, "Did you see her?! Did you talk to her?!" by Gendo. Gendo's one goal for 10 years has been 'get a soul out of a Core', he finally has it happen right in front of him, and he doesn't quiz Shinji until he has answers? Yeesh.

Anyhow, when Misato is doing her weeping over Shinji's plugsuit (and where the F did that come from? He went in wearing his student uniform!), he isn't reconstituted from the LCL. The Core of Unit-01 spits him out on the gantry:

Shinji went in via 400% Synch from the Entry Plug, but came out of the Core directly. The only thing that moved was his soul.

Also, I have had an idea for the next scene, so if I get time tomorrow, there may be a more rapid update. However, I'll be on the way to Ft. Bliss, not arriving until evening, so that's up in the air.
Rei will be fine, I promise.

But, we know Gendo is probably the most scared individual in NERV and of his son most of all. He's kept Shinji in the dark for a decade, will another 2 - 3 weeks really change that?

Besides, he may also be afraid of Shinji saying he had talked to his mother and finding out what she told him. Don't ask questions you don't want the answers to and all that.

anyway on topic -

I have to assume that they plan on killing Rei if they took out the Rei clones (IE all the backups) since otherwise you just a normal non-backed up precursor progoney rather then one that can be loaded from a saved file.

Also - why would killing all the Rei clones make Rei collapse?

Anyways, and I think this was discussed a bit (plus, @DB_Explorer brought up the question), Rei is probably suffering from feedback from the clones' death, considering her AT field isn't 100% back.

Maybe it's because she's off her meds. You know, because canon never had Asuka (and Shinji, can't forget him) help her get off them in the first place.

Sure, part of the drug regimen was to keep her as a compliant doll, but it was also to numb her senses. It's not inconceivable that the drugs were acting as a buffer when she lost all her backups in canon (and I don't believe we got to see Rei's reaction when that happened)
