It's got high maneuverability, any aft threats can be addressed by the phase cannons, while this should give it teeth in its fore arc.

I was actually going to vote for the Aft one, but between the limited firing alley and removing the shuttlepod, probably better to install some Aft Phase Cannons instead.

Besides this being an explorer, we can't forget that Transporters are either not invented or not up to the standard where you wish to trust them. Better have extra shuttles, that at least is proven technology.
 
A second shuttlebay is of very limited utility at this point in time, as shuttles themselves are of very limited utility.

More shuttles, because there isn't a better alternative to shuttles yet.

Maybe we'd even need enough room for a foreign space princess' yacht to fit in the shuttlebay 🤷

Oh, no, we do have transporters, it just wasn't used as much in Season 1, and it was widely held with skepticism throughout the first four seasons, and only moderately accepted as a "necessary evil" in the fifth. Also, there was only one on the canonical ship, and it was largely experimental. Hence the whole, "Yeah~, I'm good, no thanks." when it came to using the transporters.
