Chaldea is not shut down and the Enforcers escorting the investigation team are fully aware that it's little more than political posturing because the MA doesn't want it to look like Chaldea can get away with doing anything they want without a response. I think that some servants would stick around. Ritsuka's family, certainly, the child servants, Atalante, probably Medusa's sisters, Jeanne Alter, Lancelot and Mordred. Probably Hassan i Sabah too.To add more context to why Servant left part, even after the Servants left, should Chaldea need their help again, Chaldea can summon them again since the Fate System had recorded down their Saint Graph. Everything the servants had experienced up to the point when they cancel their contract are recorded down. Any problem their current set up of servant can't solve? Just summon the ones that had the skills set to solve the problem.
When they were resummoned again, it was just like when they left and with new information are upload into them to allow them to get up to speed.
