Pharaohs seem appropriate for our first heavy engineering ship, but I do like appearance-based names.

Agreed, IMO this design should go a long way toward strengthening the Federation. Quicker patrols, ability to provide assistance and move cargo, it'll make cultural exchange and personnel transfer less of a hassle, and help construct infrastructure or support facilities. Even though it doesn't have the sharpest teeth it should be well suited to building ties between members and solidifying core territory.
 
Turns out one of the fractions in the Temporal Cold War is the United Star Systems, which is literally just the UFP with a different naming scheme, and both of them have spent literally uncountable centuries arguing about which of them is correct.
They finally agreed that the UFP gets naming rights for the civil government, and the USS gets to control Starfleet's naming scheme.

The rationale for not using Terran historical figures or cultural references because its "too humanocentric" is kind of silly. It's a Terran-based design bureau working to build ships for a pre-integration fleet. And as far as can be told, Vulcan and other members of the UFO continue to field theor own starship well into the future. The Andorian equivalent of our design bureau is almost assuredly mining Andorian culture for ship names, the way Vulcans use historical figures to name theirs.

Khufu is a particularly appropriate reference here, and going for joke names at every point is starting to get old.

Mostly because I like the thought of a big class of ships with names like Hatshepsut, Akhenaten and Cleopatra.
And of course the most cursed ship in the fleet, the Tutankhamun.
