People are overestimating Ciaran and Asajj. If a team of BXs isn't enough to defeat Exar Kun, then those two will certainly be incapable. Neither of them has the power of a Jedi Master and as I pointed out earlier, a team of BXs can take on a Jedi Master and win. This was before we upgraded our BXs by the way, and we have more than just a single team's worth of BXs.
So we have two Master equivalents. In other words, we have the equivalent of two pre-Sair BX teams. We'll just send in two BX teams, then. Or three. Or four. Or as many as we need to. Point is, we don't need to send in anything but a sufficient amount of BX teams. BXs are awesome.

One master unprepared against a squad of them when they were a new weapon that hadn't been used before maybe, but consistently beating masters?

Also, something to bear in mind is that if an angry force ghost pops up we'll need somebody who can use the force and/or ysalamiri to beat them, so just sending in droids won't really cut it.

The incorporeal phantoms yeah great plan... ok I know I'm being snarky, but seriously think about it, if a phantom cannot interact with the world save through the force and the material world can't do the same with them to the point that Vevectivus can walk through solid metal walls and needs to hire no 2 to do physical interactions for him I don't think shooting them with a blaster will do shit.

Well, Palpatine might be slightly annoyed that a bunch of Republic Commandos performed an daring operation without his approval, I dare to say he'll be pinning medals on a bunch of confused clones. Palpatine might be a Sith Lord, but he recongises the threat a bunch of lightsaber-proof B2s pose. Sure they might help against the Jedi, but he's got plans to deal with them, so the only threat they pose is if Dooku turns on him with them at his back.
As for Wat Tambor, I have a theory on that. Due to all the explosions that were being thrown around it's possible they think he's dead. For those more in the know they think he's gone into hiding (for the Republic they think it's for safety reasons. For the Separatists they think it's because Tambor ended up causing another Ryloth [money and resources sunk into a project that never gave any real returns] and he's terrified what Count Dooku will do to him).
Speaking of Dooku I'm looking forward with glee to see what comes out of it. From the title it appears we're going to show him how a true Sith Lord operates.

Palpatine might be a Sith Lord, but he recongises the threat a bunch of lightsaber-proof B2s pose. Sure they might help against the Jedi, but he's got plans to deal with them, so the only threat they pose is if Dooku turns on him with them at his back.

Plus, I'm sure that Palps has plans to deal with Dookueven with these droids. Your theories on Tambor seem pretty likely though, I'm forced to admit.

For what to do with Wat, I don't see any reason for him to survive past giving up every piece of information that can be dragged out of him.
As for after, well, doesn't Ciaran have Force Sensitive shapeshifters on staff? God only knows how valuable it'd be to have an agent placed that highly, the only trouble will be training the agent to be able to fool Dooku's senses.

Well, unless those shapeshifters you mentioned can trick Dooku, we could put him back in his old spot and make him report to us using blackmail and/or having Cheris implant bombs or some kind of device to make him loyal to us. Maybe use him to put some more Agents into his organization(s) so we can covertly take over or get more information or whatever. Or we can just kill him and collect the bounty. I'm sure there's one out there somewhere.

Soresu. It's a thing. It's a long, slow, difficult thing that is philosophically opposed to pretty much everything else we do. It's the Obi-Wan form, the "The Force is for Knowledge and Defense" form. Now, if we pick up some Djem So from Anakin starting next turn we can go from "the defense form" to "the counterattack form", which all pairs nicely with the Makashi Duelist style and the whole concept of turning defense into offense. (I'm fond of the counterattack as a thing, if you must know.)
Sair Frames? Sair Frames. We're starting to reach semantic saturation here, but making droids broken-good is worth it.
Ambassador Ventress. Because increased probability of tiering up Agents means increased probability of Abyss Walker Riphath. (Which would itself be omake fuel) Also, extra intel on Force Orders is nice--increased numbers or thorough dossiers.

I'm sure Kal had to explain the unauthorised mission to Metalorn (if only as an alibi encase anyone discovers the sabotage on Kamino) and destroying a new anti-Jedi weapon before it's deployed on the battlefield is a good reason to launch one. Besides it's not as though he took anything else, just levelled everything involved in their construction and made sure it couldn't be restarted.
Remember Palpatine still needs the Republic to win the Clone Wars and super tough battle droids pose a threat to the Jedi that he needs spread across the galaxy so he can have Anakin and the Clones waltz into the Jedi Temple and take it intact with all its knowledge and secrets.
Technically, Ciaran is the older of the two, but with how she usually acts, We might as well call Ventress the older sister. We mess with and annoy her enough to be one.
