I don't think we should. We don't know who has their finger in this pie and we don't know who has spies watching them. Instead of potentially worsening our connection with the US government of any of the generals, use deniable assets.
Let Queen Bee watch the terrorists. Make her more useful if she can subvert these guys. Also feed us info so we can take advantage of their plan or just disrupt it if it gets in our way.
Diana is beyond reproach and has the most insight as to who at the DEO could be handing out this information. Not to mention that she, and most likely our other government allies, would be pissed off if they learned we'd known about this and decided to investigate entirely on our own.
At this stage Kobra is much more than just terrorists, they're a growing and serious threat that it's looking more and more likely will eventually require outside intervention to stop.

I figured she's scared of the Hive situation, not the kobra one.
Doesn't mean her Org isn't full of rats or she's not being watched. Also why would our government allies know? We're using the LOS as an investigator, a deniable asset. If we tell our allies in the government we might as well tell the mystery person we're investigating.
She's gotten into Hive when it was more, she could likely pull this off. Especially if we give her some support. Maybe through allies like the league or pull her off and have the government deal with Kobra. Was hoping if she or the League does this for us we could get access to their meta human creation methods.
We can get power tearing apart this cult in Europe and crushing Kobra and hive remnants. This dude in the US government is deeply imbedded. Leave him to Ra Al Ghul.
It might be a little gauche, but I'd like to point out that there are three different White Rabbits (a Gotham/India based socialite and supervillain, a Metropolis based arms dealer, and a magical villain) all of which are unaffiliated with the Mad Hatter who could show up. Heck there's even technically two different Mad Hatters.
Queen Bee doesn't currently know you have ties to the League of Shadows. I just didn't want to type out a balancing act and I wanted to put it into the threads mind that this is very much an issue you can kick over to them.

This guy in the US is seemingly mainly Hive. We can send Ra after him without losing anything in this cult or Kobra. Three different secretive enemies with metahuman assets across at least 4 continents is too much to tackle with just Lexcorp and Queen Bee.
I have three major issues with this:
Possible retaliation from HIVE is her primary concern sure but Kobra is a mysterious organisation with metahumans that is expanding into her territory. She wouldn't bring it up if she wasn't worried about it.
Diana has literally been doing this for longer than Lex has been alive and has the Lasso of Truth, I trust her to do a better job investigating a situation she's already familiar with than the League investigating Ken they're brand new to.
HIVE was an organisation of disparate cells loosely working together and with their own motivations. Kobra is a organised cult the extent of which we are unclear about and whose members are motivated by religious fervour.
Did we though? Even with how successful Waller was she never came close to Queen Bee, as far as I know, and this time we have absolutely no ties to any of the involved parties.
It's more creating a risk when we don't need to. Plus wasting an opportunity. If we could have done a bit of opsec and not just share the information we could have Queen Bee gain more on HIVE assets and clues on this unknown backer. Yet, we told Diana who then told Waller who then goes immediately nuclear. The problems I see generally in Quest including this one is the assumption our allies wouldn't act without our say so. This time the related one was Diana informing Waller making a quiet infiltration turn into a mad scramble to avoid detection , and most recently with Talia acting on her own building her hidden faction within us.

No she has not. Diana entered "Man's World" during the course of the quest. By all metrics she has not been part of the US government or engaging in spy games longer than Lex has been alive.
