I really can't imagine a submarine operating in the river, it's shallow enough that a piece of the shipwreck is still visible. And it'd have to sneak past Barak Varr.
The submarine operated with impunity in the Empire, meaning it could move in the Empire's rivers. You have a point about Barak Varr, though if anybody could sneak past dwarven detection methods, I'd expect it to be them.
 
Or, y'know, a scouting party shows up and takes potshots, or loots scrap from the shoreline.

That'd be enough to make it impossible to tell what came from the mercs and what came from the greenskins.
... Why would they decide to loot random scrap under threat of the guns of Dwarven monitor ships and gyrocopters? That seems even less likely than the 'come in enough numbers to overpower us' idea.

We have experienced a million greenskins suddenly deciding to WAAAGH together for basically no reason, so that seemed unlikely but not impossible.

Then we hope he survives until the Barak Varr Navy shows up in the morning, and can do a proper salvage/rescue job.

Honestly, if Mathilde used the powerstone to create an announcement of "if you are in a sealed compartment that isn't leaking, and can last several more hours, knock once in response, otherwise knock twice..." (and then instructions), it would have a decent chance of working out okay. But at this point, I think Mathilde is at the level of magical fatigue that she cannot accurately gauge how bad it is... which is not a good place for spellcasting.

This will be achieved by supercharging an Illusion to make it loud enough to be heard throughout the ship, despite the water and metal muffling you. This will tell them all to douse any lights they have on them, making it safe to enter their compartments and retrieve them. Mathilde will only enter compartments that return her knocking, which would signify that there's someone inside who would have heard and followed her instructions.
 
The danger would only lie in an extremely narrow band of 'unconscious through the Shout so he doesn't douse any lights, but conscious enough to hammer on the door when we knock.' Like, it's not impossible, but it's pretty darn unlikely.
"Trapped and able to knock, but not able to reach any light to extinguish it" could also be in the possibility space.
But I'm mostly going with the Mathilde-is-too-tired and thus shouldn't be putting herself- and the dwarf she is trying to rescue- at risk of a miscast.

If they were knocked out they don't return the knocking.
 
As has been discussed already, if Mathilde gets a single piece of the bomb, it's probably an instant victory because of Johann. Postcognitive forensics is OP. And this incoming Grudge absolutely cannot be allowed to be aimed anywhere except the right target.
