But how do we go about securing it? I don't think we should rush in and possibly alert the Deep Ones to what we've found. Then it becomes a race and we might have to pull off another snatch and grab.

What if we instead bide our time, make some arrangements with Aife and Qyburn for plenty of assistance from Water Elementals, aquatic servitors, and other forces, then when we have a new set of wardstones crafted, we transport them to the wreck so we will be in position to not only carefully examine the wreck, but perhaps even salvage it mostly intact? If we can't actually salvage the whole vessel, there is surely still a lot to be gained from extracting as much of it as possible.

Maybe we can get the Githzerai involved at some point, too?

@DragonParadox, would a Salvage spell, or multiple castings, be something that could repair and refloat the spelljammer, if not to full functionality at least to a relatively solid whole which could then perhaps be transported elsewhere? That's asking a lot for a spell, but it is a very niche 9th level spell, and much more powerful than the 4th level Raise from the Deep spell we used over the years to salvage wrecked ships.

How intact it is remains to be seen, but it's about 1,300m deep (beyond what the Illithid usually can tolerate and on the edge of what is risky for a Moonchaser-class vessel to dive) and buried under sediment, so you shouldn't expect mint condition.
I'm not expecting anything close to mint condition. Even just one piece of tech we can copy will be great.

Impossible to tell how that spell would interact with ancient Illithid bio-engineering, so general consensus among the people who would be tasked with salvaging is that it should be the last resort for emergencies and careful study in-situ would be the best option.

Why am I imagining something halfway between a classical ship and a meat-zeppelin?
It propably shoots mind-control rays and Tyranid-style burrowing maggots.
 
Since the presence of the vessel was visually confirmed by a deep sea patrol, you know that the spelljammer seems to be tube shaped, with an estimate of around 15m diameter and 110m length.

Though that's only estimates due to it being buried.
