This doesn't really answer my question, even if she is unique and another isn't likely to be built, does Eggman understand how she was built, what she is capable of, and how exactly her programmed personality has become this?
He probably does understand how she was built it was most likely creating a blank AI slate which allowed belle to grow and feel like a person made up of old badnik parts

No, Eggman does not.
Starline said that Eggman will never pursue that path and thanks to his therapy forget all about his time as Mr. Thinker.
It's not Eggman style to build emotional and free thinking robots.
Belle was free thinking and emotional from the get go.

True but Eggman has no interest in building free thinking machines like Belle. Eggman is smart but he don't know everything and emotions elude him.

So we are (assuming we're right) getting Isara as a recurit which is wonderful all on it's own considering her expertise, but we all get to look for new minions! It doesn't even mess with our action economy!

If I am guessing right what you are thinking, it proabbly would too much of a cheating to make a omake specifically for that since it means a hard action or a lucky break. Still it's good to check with the QMs at least if can be done or not.
I would recommend to wait until Turn 3 however to even contemplate that to see what kind of actions are unlocked.

I mentioned this before, but even Eggman cannot fully understand the rammifications of his programming.
Like considering Metal Sonic little episode as Metal Overlord.
Mecha Sonic is also a good example of how an unfeeling machine managed to make his programming evolve
There is also most of the E-100 line, considering how most of those went, even Omega who is programed to be the most destructive thing ever finds ways to loophole his programming, like when Shadow tells him to protect Gerald and Maria in the void, he states he cannot do that due to his programming, but he can destroy any menace that gets near them thus protecting them.
Hell they also explain why he showed Metal mercy and Even show he cares about Shadow and Rouge in his own way.
There is also Sage herself as while mostly influenced by the ancients tech, Made her programming literally evolve over the course of the game because her directive of protect Doctor Eggman ended up making her care for him as a father figure.
Belle is probably the result of just letting go of any restrains he has when programming.

I don't mean to claim the things we do as a result of Mystery Boxes as a waste of an AP(unless of course, we fail, but that's the point of failures so...). I understand there are rewards. I just feel sufficated from our current position vs everyone else's since Eggman has had such a late start.

I mean we're Eggman, by default we are going to outpace and advance faster than any faction.
I can't speak for the other factions but Max's empire is still low tech, and the Zeti rely heavily on their stolen badniks.

Our new hero (who is almost certainly Isara) can now go look for her fellow Darcsens.
They've got a rough hand and would be pretty good minions.
To be fair we've come pretty far in two turns, and the rest of Green Hills is pretty much stalemating itself.
They are mostly static we are still growing.
They have AP hell as well. Just a different kind.

Remember people that most factions in Green Hills are Princes, Eggman is a King if by technicality. We are a different caliber by default and most Princes seek patronage of Kings to accomplish they objectives and prosper, like a royal court, or hope to not attract their attention, the ambitious few seek to become Kings but is a difficult path however they are still growing not static
GUN has upgrade some of they robots and Restoration has managed to keep public opinion on check while holding the line and now both organization will pull their resources and personal together.
