Ok so after we take back our empire and then conquer Green Hill. Who would be our enemies after that? Firstly, the Empire seems like an obvious choice. Then there's the world ending threats like from house of the dead and persona.
Don't get me started on criminal condemn Leland which will probably not affect our machines with his hypnotic BS.
So does that mean that everyone is our enemy if they don't work for us or submit?

Given they are the most Familiar with Eggman and we won't be blindsiding them like we will with the Zeti, I don't think we're going to crush them.
At best, I would suspect pushing them out of Green Hill Zone.
I think our most immediate threats would be the empire and the black arms.
we could probably work out a ceasefire with the restoration, and it depends what point in the timeline GUN came from if we could work with them. they can't be from the modern day because Eggman wiped them out completely during Forces (even though it happened offscreen for some reason). so are they the pre-adventure sociopathic GUN? or are they the post shadow the hedgehog more relaxed version?
Looking at the map? The Empire, they are literally at the continent's corner, and once we cobquered them, we wouldn't need to worry about fighting on multiple fronts unless someone send a fleet againts us across the ocean/sky/underground.

You know this is not a good thing, there's no such thing as a good ditactorship.
Eggman will still opress people, destroy cities and pollute the enviroment so much that nature will die and people no longer will be able to breath the air without gas masks or artificial lungs because of so much smog.
You want a better world than this one?
Eggman need to understand his utopia is flawed, accept people are entitle of their own opinions and stop see nature as just a source of resources that are not being put to use.
Like Games/IDW!Eggman is not doing this because he's bored and being sadistic for the sake of it. He genuine believe him being the master of the world would allow him to fix it's problems.

We kinda need them to fight threats such as the Black Arms and if people really want to rule a functional nation that is not made of only robots, you can't just crush any oposition.
Like the rewards tab make clear that both will enter in a alliance with Eggman and he trying to conquer everybody will just made a repeat of Sonic Forces and he will learn nothing.

Any alliance with those two will only be temporary at best.
Agreed. It is possible to work together with them, but those two faction has too much history with us to the point they would always try to rebel or waiting for an opportunity for some Heroes like Sonic to appear.

The rewards tabs are written to Eggman's eye, he see a alliance with the Restoration as them folding into his Empire and see a all8ance with GUN temporary. However just because Eggman sees that does not mean it's the case.

I don't want to make the world a better place in this quest, I want to see Eggman conquer it and then fight to hold it together
We don't need them to fight the Blkack Arms, though it's better if we do fight with them and I don't particularly want to rule over a very functional nation.
I want to try to conquer the world with an army of robots, the thing that Eggman generally does.

I would like to get Eggman to slowly crawl his way towards a more moral mindset. But this is still a villains victorious quest where we're playing Eggman. Part of the appeal is that we're controlling a super smart egomaniac. And I imagine part of the Drive system was put in place specifically to prevent us from making him "flip the switch" and go good too easily.
He is The Eggman, with the master plan. We may be able to get him to soften. But I doubt we can ever make him a Good Guy.
