I don't really want to go into how I'm doing Indigos into too great a detail, but while canonically most of them were brainwashed a) that was necessitated by the recruitment criteria and b) it didn't do that to Natromo or Ray Palmer.

Huh. I had actually read this last update as indigo Paul being brainwashed and just not realizing it. Notice how mucb focus he put on being gentle, polite, and compassionate to the office workers? I guess thats just him trying to live up to his ring, but it felt like brainwashing to me.
I believe it's canon that the Proselyte said that brainwashing isn't actually necessary.
It was just a control measure adopted by the original founders of the Corps against her wishes.

Irredeemable is probably the single most mean-spirited thing I've ever been exposed to.
Here's the plot: Not-Superman decides to start murdering and raping his away across the land... because his super-senses told him that less than 100% of the human populace loves him as much as he thinks they should. Also, he's Superboy-Prime levels of OP, and the comic's finale implies that we're supposed to feel bad that those meany-weeny humans made him go S9 on the universe by not worshiping him like an Old Testament god.
Pretty much every other super in the setting is about as much of an amoral fuckwad (like their expy of the Doctor, who at one point decides to interrogate a recently-raped druidic villainess by slowly injecting her with Cyberman nanomachines that would render her immortal at the cost of severing her spiritual connection to nature, with him claiming that the former means he's not technically doing anything wrong, but still using her horror at the idea to scare her into surrendering information), and the only one who's not a complete asshole gets cuckolded and crippled.
The handful of interesting deconstructions it comes up with are buried in enough grimderp and senseless slaughter to rival Worm itself, and reading the series for them is like diving naked into a dumpster full of Ebola-tainted bandages and dirty needles to fish out the single Snickers bar hidden at the bottom.

Most of the characters in The Boys are mentally ill.
The Homelander is schizophrenic and megalomaniac. Black Noir is psychotic. So is Billy Butcher.
A-Train and Jack are both heavy drug users.
Really the entire series is a cautionary tale about the need for proper mental health services.
Out of curiosity when in the Boys timeline is this set? The reference to Malchemical indicates that some the events of the comics have already taken place.
Also is there more DC stuff (alien factions, world building) in the Boys universe or is Indigo Paul unique?

Homelander isn't mentally ill. The whole point of his arc is that everything that everyone -including him- thought that he did was done by Black Noir.
Same time as 'Believe', hence the name.
His current approach (make nice with the local people of influence, start moulding the minds of the next generation in a more healthy direction and Instilling useful skills while generally being compassionate and willingly to lend a hand ) seems a good angle to attack.
Longterm unless Indigo Paul derails the events of the comic things are going to explode in such a way that lots of people are going to look at the current system and say things need to change.
Right now Superhero's are more super strong paparazzi with little in the way of supervision than the traditional definition and with a culture that plays up the idea of "do whaterever the hell you want". I could seep Pauls more transhumance betterment of mankind ideas actually taking root pretty easily here.

Taking the bolded as evidence, I just assumed they couldn't do much, and that, much like with most of the other heavy hitters, they were nerfed by the writers for balance/story reasons. At the very least, I suspect that if they could do all the sorts of things they do in WTR, it would have been mentioned somewhere, or there would be some reference to them under-performing.
