That this is not just a rhetorical question but something Molly is LEGIT considering as a possible solution just goes HARD to show what a properly motivated exalted can do.
It occurs to me that while the pigeons are better off being familiars (I'll admit to feeling very sorry for them), the idea of making cranial rats or some other city dwelling vermin hivemind is very appealing. It would add an additional layer to city defenses. It'll need to be guarded against nemesis possession, but overall having a friendly hivemind around would be damn useful.
Cyber devils can fill a similar role with less vulnerability, but there doesn't seem to be a better source of spirits available to use for the familiar project.

I remember a DF fic in which Merlin had made a deal with Winter where any practitioners any fey noticed would be reported to the White Council.
If we do go pigeon hivemind or make something similar later, then having them as some sort of practitioner finder could be very useful.

I really don't want to turn the birds into familiar fodder. It seems much to much like using them as living tools as Kemmler would.
Better to try to make them a friendly Incarna that is spread around ver many bodies across Northern America east of the Rockies.

Changed the scene question to "where we can find other spirits of extinct species". @DragonParadox is that a valid question? There are a lot of species that went extinct recently, and if even one in ten produces something similar, this gives us a lot of opportunities to work. Quick googling gives me (for North America only) a number of different wolves, a butterfly species, and at least some birds, like a chicken subspecies.
I see it as a mutually beneficial arrangement (pigeons get protection from talents, talents get protection from corruption), but the hivemind idea also has merit. How about this, for your consideration an alternative plan:

--[X] Would they be amendable to changes in their bodies, if those changes made it less likely that they would go extinct in the future?
--[X] Do they need to be resurrected all at once, or is a small but steady stream of resurrections ok?

Oh, that gives us options. Lots and lots of options. This is an untapped well of power. And I think one that is super aligned with Lydia.
Internet spirits and a butterfly hivemind to find them, pigeon familiars to protect and guide them.
It occurs to me that if we do this, we could and should totally show up to the wizard training camp action with a flock of pigeons to be given out to baby Wardens.

To me rescuing / deextincting sad animal spirits sounds like a great activity for Lydia to do offscreen (or, if not offscreen, then with her as the primary, Molly being the muscle). Like, this is a global effect thing for her to do as exalted of Death. And not only is it a worthy cause, pragmatically if each species collective spirit is approximately a fae court lady in power, and each spirit gives her a token with 5% of its power in gratitude, she should be able to pull off consensual ethical darkhallow and boost herself to celestial power level with only 20 species pacified. And there are many more recently extinct species around.
This shouldn't consume the quest, obviously, but in the alternative universe where people are playing Lydia quest this could be a major long-term plot thread.

You are vastly overestimating the power this group of spirits has. They are just a bunch of birds, not some super powerful being like an incarna who govern actual concepts.
We grow a few thousand in a lab let put them into the wild and job done this is 1 AP if not zero if we can get the labs in sanctuary to grow them.

We would be using the energy of the collective bird spirit, I think, and doing some manner of grand ritual, probably, with Tiffany's involvement, I think. I checked, and @DragonParadox confirmed that this is doable. So, I think we'll think of something - it's important to remember that we are not making new spirits / beings. We are using / changing what's already there.
