Note everyone: 3 million units does not mean 3 million clones. Well, ok, it does in Traviss land. But Traviss is an idiot, so thats a given.
That said, your Imperal II count seems a bit high. It is unlikely they built more Imperial II in 2 years less timeframe. They only built 25k-26k Imperial 1s when they switched to Imperial IIs in 5 BBY. Its only been 9 years, when the Imperial I begin production with the empire itself. It make more sense if there was around 20k to 25k, with the total Imps being 40k to 50k between all variations and sub-variations.

The leadership probably wouldn't but what about the populace? Both our own and of other factions. Because despite what the TV shows and Movies portray them as, the battle droids used by the CIS were actually highly effective units. Superbattle droids were feared by clone troopers because they were so hard to kill, a single one being able to wipe out an entire squad or more if they are unlucky. Individual Droidekas were stated to being able to wipe out entire platoons. Commando droids likewise had their own fearsome reputation.
Legends batledroids were not nearly as clumsy as shown in the various visual medias, the higher end models were brutally effective in their specific roles with the added bonus of never surrendering unless an organic commanded them to, the only real downside was the price tag they had and lack of morals which led to their ruthless compliance of their orders which led to their terrible reputation. The trauma inflicted by these droids on a galactic scale was massive to say the least, especially so for the worlds that have actually experienced them first hand.

That's more of an issue, but also not as much of one. The warlord states tend not to care about them, so such hatred won't affect them. The New Republic will be more biased towards you as a result, but they're still trying to get this democracy thing working. What the droids will do though is make any warcrimes look worse than they are to people.

So a droid army bombarding a mixed civilian/military target will have heftier ramifications for us than if it was an organic army or would it be the same with the organic army if we just have droid integration as a general policy?

If that's the case then using droids as frontline units to soak up blaster fire should be an acceptable move with the added benefit of decreasing organic casualty rates which should then also improve our army's morale and loyalty
