Generally your points are fixed but if you want to spend extra time on a project you can tell me before the vote and i'll double the points you have at the cost of... well speeding up the time that passes while your at work.
You can also reduce the cost of some modifications by having them on a standardized (Non hero unit) combat platform.

So it seems like the real name of the game is to upgrade various different generic badniks until we've unlocked enough stuff to give a Hero Unit a full loadout. Kinda like using the mass-produced badniks as field testing for improvements to Heroes.

So should we focus on another mass-produced badnik to upgrade or a Hero unit in order to make some sub-bosses for the Doctor.

First and foremost it's extremely clear that Alpha's biggest problem is that he's a moron.
True enough he can perform some basic orders with some level of efficiency he has a habit of making some utterly baffling decisions and will never stop doing a given objective unless he's given an update to his orders. For instance your records have noted several incidents of the machine responding to the doctors request to 'retreave a chaos emerald and bring it to me' by doing so at every point the doctor wasn't holding it, including moments when he tried to install them in other machines.
Needless to say this behavior cannot be allowed to continue, and you make sure to improve Alpha's reasoning capability beyond the bare minimum needed to send him out on a given assignment. It is a simple enough task, Alpha's dedicated processing space was large enough and only his outdated hardware kept him from being more intelligent, all you needed to do was swap out some of his older cognitive machinery with more up to date equivalents.
This seems to have the desired impact on the machine, and on newer tests Alpha has shown that he is not capible of both learning from past mistakes and of realizing when he has actually accomplished a set objective, thus eliminating the better part of his more problematic behaviors.
In addition your do a complete overhall of his internal circuitry removing his per-existing vulnerabilities to electrical attacks, and improving his defenses against such attacks to effective immunity, the amount of power it would take to truly damage Alpha with electricity at this point would be more than enough to eradicate station square in but moments and multiple times over.
You creator appears thankfully that you have done away with Alpha's stupidity, apparently it had been getting on his nerves since Alpha was created but the master has always been so focused on other projects he could never take the time needed to fix it. Currently he is building the rest of the E-series leaving you to continue your work bolstering his forces.
What do you do?

Well we fixed our power problem and got us some new soldiers for the boss, we fixed Alpha's stupidity and made him stronger against electric attacks.
Now we could either update the current Badniks, update past designs, make a new badnik, upgrade one of the Metal Series, or make a new powerhouse altogether.

As much as I want some new robot bosses to go against Sonic and his friends I would like to make sure that the Metal Series remains loyal to the Doctor.

I'm torn between these two options, personally

On one hand looking over some of these could give the Good Doctor a much needed edge against his enemies, especially if we can improve some of the … less then stellar results of the past with some of these imitations, perhaps we could repurpose one of them to aid the E-series in the search of Chaos Emeralds.

I actually don't mind if we keep our new hero in theme with Eggman's forces. We're currently Eggman's completely loyal AI assistant.

These machines would make ideal higher tier infantry units. However they won't be worthy of such unless we can evolve them from their current posistion of usefulness given their flaws and such.
It's interesting how effective we've been, so far. I think we will become an Egg Man beloved lackey, and also a hated enemy to the goodies who will likely try to target us if they know we're responsible for the massive uptick in effectiveness.
These machines would make ideal higher tier infantry units. However they won't be worthy of such unless we can evolve them from their current posistion of usefulness given their flaws and such.

Nowhere does it say that our creation has to be in the foreground of his plans. I wonder if creating a factory would fall under a more powerful machine, or a device to extract resources we require to produce our machinery?
