This is Araki deciding that he needed to draw everyone from before he found a proper style with said style.

As you can see, none of the reactions are positive.

I think Araki just wanted to distance himself from his origins of copying Fist of The North Star's art style.
I'd say he succeeded beyond his wildest dreams on most terrifying nightmares.
 
It's not even that bad, It's just not what those characters look like.

His art style evolved into something both slightly more realistic (no huge herculean muscles on absolutely everybody, for one,) and more stylized (hairstyles, clothes, those goddamned weird looking lips), so much that his old art style is almost unrecognizable except for the overall bizarreness of the concepts and the weird clothes.

With that in mind, it's obvious the old characters like Johnathan and Zeppelli look almost unrecognizable. Mostly because of their lack of huge herculean muscles, in my opinion. Notice how Zeppelli, whose build was always mostly hidden by his clothes and thus not as visibly muscled as Jonathan, is much more recognizable.

There's also the fact that as time went on, Araki became far better at conveying his character's ages by how they look like. Jonathan died at 21 years old, and was at least a year, maybe two, younger back when he fought Dio. Jonathan's build, however, has more in common with that of a man in his mid-twenties than with someone who barely entered that age range. Sure, his build was always described as being more powerful than one would expect of his age, but most of the time, especially when in combat, he still looks about as old as Speedwagon, who is five years his senior. We can see that again with Part 2 Joseph, who is eighteen years old but looks, again, like what one would expect of a Twenty-some years old man.

Comparing New-Style!Jonathan with Old-Style!Jonathan, we can see he looks much more youthful and I'm sure that if he were depicted in a more... manly pose he wouldn't look quite as weird. The lack of muscle definition, however, is definitely strange, and probably because Araki really wanted to distance himself from his older, Fist of The North Star look-alike art style.

All in all, the weirdness comes from a mix of a somewhat more realistic anatomic design combined with far more stylized details, clothes and accessories, plus everyone suddenly slimming down and losing muscle definition, probably to make them fit better with the current style. And it's a style that is vastly different from the old one, even if it evolved naturally over the course of the years, so everyone is bound to look different.
