If it's over a week then there's no way we're not leaving Rei unattended with Ritsuko for an extended period of time, because Misato can't just vanish for days at a time without even the cursory excuse Ritsuko will have. At which point we'd be trusting her not to reboot Rei anyway, realistically, so the main downside of this plan is the issues of continuity. Probably losing a little bit of Rei's soul isn't good, I'll grant, but personally I think that if "experimentally verified soul + all memories" isn't sufficient to establish continuity of selfhood then we're gonna start having some really unfortunate questions about like...going to sleep, so the issues there seem relatively limited to me compared to the risks of natural healing. And the surgery just sounds like the worst of both worlds - unknown risk of failing to work properly (tissue rejection), known risk of detection (time taken, albeit lesser; scars), known risk of putting Rei through something she would really rather not go through (which let's be real applies to all three given how she feels about spending unaccompanied time with Ritsuko).

I am a fan of the "Rei is agender and has had zero reason to even properly think about romance beyond observing other people being weird at each other, or education on what forms of it is and isn't good/bad let alone what preferences Rei has" interpretation and it would be a way to see if this version of Rei is... but Rei has enough shit going on right now without having to learn about and process terms of sexual and romantic orientation that are divorced from self-gender-identification. Gotta secure safety before having any space to address the other parts of the hierarchy of needs, here.
Also, 1) not a guy
2) crossdressing isn't that weird, it's people of limited sampling of human experience who're weird, 3) if it turned out Shinji is trans, it wouldn't be crossdressing, 4) I don't think any of us are being serious about this suggestion.

Honestly, I think Rei - quest and canon - would be broadly supportive so long as it's something that Shinji wants to do and not something we've forced him into, and even then her ire would more likely be directed at Misato than Shinji.
I was asked to come up with a detailed plan, hence the length, but if this is broadly acceptable I'll take it. I wanted to leave Rei a gun in case of emergencies, Ritsuko or Gendo, but it is... not an optimal idea.

But unfortunately Gendo in canon sometimes observed naked Rei floating in LCL tube.
I assume most of the recuperation Rei would have to spend in LCL Bath

There's no good time to catch up; there's always some kind of cliffhanger relating to the current crisis. Granted, this crisis is more climactic than most, but I'd say the same thing about pretty much every crisis since...March or so?

You really trust Ritsuko not to carry out the orders handed down to her in that period?
You say you do trust her, because she knows that all the arguments you've laid out are sound. But if she's really so worried about you, she could always put up collateral. Rei fixes her eyes on Ritsuko, a hint of malevolence shining darkly in her red eyes. She walks up to you and whispers in your ear.
"Ryuuiisou". If that's not the first thing Rei says to you the next time you see her, then you'll know what happened to her. Rei continues at a louder volume so Ritsuko can hear her. In that case, you are to immediately shoot Dr. Akagi. You clarify to Ritsuko that more or less, if you even have the faintest suspicion that Rei's been tampered with by the good doctor, her life will be forfeit. Ritsuko says surely you can't be serious, but you give her a look that tells her that you are. Fine, have it your way.
If this backfires, it's on your head. She's not going to stick up for you if Commander Ikari finds out. Her story will be that she was coerced. This plan is beyond idiotic. She's going to do the minimum to cover this up, but she is absolutely not putting her ass on the line for such a half-baked idea. You better have additional ideas to keep this charade up, or you're going to land in serious hot water, and there isn't much Ritsuko can do to help you. Just don't do anything stupid. Well, it's too late for that, but don't do anything that will get you killed, at least. It might be too late for that too, come to think of it. Just don't get caught.
Rei makes you promise to check on her regularly. She does not want to be alone with Dr. Akagi at all, but there's nowhere else to hide but down here. The LCL will help her injuries, at least. It's…it's her blood, after all. Rei looks deeply uncomfortable talking about herself as an extension of the Angel in the other room. It makes you uncomfortable, too. You are going to have to talk to her about this eventually. It's not that you don't love her, it's just…

You and Ritsuko discuss further logistical details of Rei's seclusion. Rei will be given what medical treatment she can, and otherwise be confined to the room you're currently standing in. The collar around Rei's neck is going to stay, most likely even after her release. It's a precautionary measure. The Commander will probably order it anyway. You ask what it is.
It's a DSS Choker. Deification Shutdown System. If Rei tries to initiate Third Impact, it will summarily execute her. It can also be remotely detonated. Ritsuko will leave the detonator with you. Just to make sure you don't think she's plotting something. Besides, that means she's your responsibility. You're the person who would be responsible if you fail to act.
You're really, really not comfortable with the idea of putting a bomb on Rei. Ritsuko says it's completely harmless unless Rei tries to end all of humanity. In which case, you have bigger problems to worry about. Rei says it would just destroy the current body, anyway.
Rei would like Dr. Akagi to make a more recent backup. Just in case. Ritsuko says fine, but if Rei tries anything dangerous Dr. Akagi deems related to the Thirteenth Angel that results in her death, that backup will not be loaded onto the next Rei. Rei finds these terms acceptable. For now.
You think this is as close to some kind of agreement as you can reasonably achieve. Ritsuko tells Rei to prepare herself to be backed up. She will begin doing that shortly. She turns to you and again says that you better come up with something to get Commander Ikari off her ass if you want this stratagem, if you can even call it that, to work. She's going to go calibrate the Dummy Manufacturing Plant now. Don't get killed. And then she turns on her heels and leaves.
Rei thanks you quietly, not making eye contact. She would like to be alone. The air in the room somehow feels heavier than it did when you were threatening to kill one another. Rei begins to wriggle out of her hospital gown, uncaring whether you're watching. In many ways, she's still the same girl as she was a few days ago. But not all of them. And that's what you're afraid of.
You tell Rei you'll be back to check on her soon. Rei nods.
With a heavy heart, you leave her behind, hoping you made the right choice.

Things to bother Gendo about:
- Put me in the loop on Unit-00. Yeah yeah, I know you won't tell me all the metabiology bullshit. I need to know how close we are to the wire before it should be used again. What's our plan in extremis? How do we get it out and deployed before the end of the world?
- We need some kind of countermeasure against psychic attacks from Angels. They checkmated us on the dummy plug before it was even used. They know this is our weak point. Surely in all of your baskets we have some kind of lead on this?
- Diligent follow-ups on the disciplinary measures of the other pilots, especially that councilor he's mulling over for Asuka.
- JSSDF. Our relations with them have clearly reached a point of no return. Spies are likely, but I'm sure you're prepared for that? My concern is a more direct action against us. Maybe we could win a war against all of Japan with Eva, but we shouldn't bet on it. There's endless things they could do, including dropping an N2 mine on us. We need every contingency, and that means you and I need to collaborate extensively until they're ready and drilled to perfection.

so having been told in no uncertain tones to find a way to convinvce Gendo to A) not kill Rei and B) not kill us what plans do we have for that? Because we have also been told that, as much as we'd like to, killing the bastard is not an option. Also I don't think Shinji would forgive us if we did.
Well, we now have the IC knowledge to press the Yui button. He'd probably shoot us for even speaking her name, but it's there. We could try to pry on Shinji if he's ever had an experience in Unit-01 that could be attributed to her, but that Gendo doesn't know about.
A lead on Yui would stop Gendo dead in his tracks, and it's about the only thing that would. But I don't know that we have one.
Edit: Although...what happened with Unit-00 was that way because Rei reunited with The Rest of Rei. If this were repeated in 01, in theory, Yui would be able to communicate. We know she probably wouldn't, but the comparison is sound. But there's no way Gendo hasn't had this thought, surely?
