Question, are the various normal Scooby Doo villains still people in costumes or have some of them been transformed into actual monsters that they were pretending to be?, like how the Creeping Creatures became real monsters in FATHER QUEST, just curious.

Ups and Downs. One day, many people get an home, thus no longer being homeless. The next, Daffy Duck crashes the world economy. And the one after that, we get new Gemstones Mines popping up in Greece - plus a Golden Fleeces farm -, and everything goes back to normal.
It's not just Crete, but the whole Of Greece. All mythos, GoW games, Disney Cartoons, HADES 2018 and more are Currently Happening. It may help that Hellenism was starting to get popular again BEFORE the start of the Quest. Now, Hellenism and Pharaohnism are considered "valid and respected" religions, and you can be hunted down if you persecute the believers.
Tldr: Hellenism is Valid in full swing, due to Very Lucky Circumstances. However, it is divided like the Christian faith: one side worships the Actual Greek Gods - and the actual Modern Hellenistic beliefs- , and the other side worships the Fiction-Friendly Gods.

Question, you mentioned that the yetis in the himalayan mountains have establish their own country, what yetis are we specifically talking about here?, as yetis vary greatly in how they are portrayed in fiction. Just curious.

Almost all of them. But notably, the Abominable Snowman , the Monsters Inc. Yeti, the Twiliggt Princess Yeti and various miscellaneous yetis from folklore.
Any other Yeti and snow-themed-being is also present.

They, as well as Allah, Ymewah , Buddah and Shiva are not present here.
If I fully included them, I would probably piss off a lot of people. Both in Real Life and in Quest Life.
Okay, follow-up question, how are the more intelligent yetis dealing with the more animalistic yetis?.
If we were to do that, then we should definitely try and recreate the Tar Monster as he was one of the more useful monsters from the movie, seeing as he was able to take a entire street full of people hostage with relative ease, though we should probably keep him away from ice based opponents as he is weak to those.

Kinda. Halloween is still the "modern version" of the holyday - worldwide that is -, but certain parts of the world use different version of the holyday.
Also, all of the Halloween-related monsters and legends are a thing here, making the 7 continents a much darker place. Cover your neck, wear garlic, and do sun. If you want to stay alive.
So, there are multiple "Headless Horseman"'s ,Horsemens of Death, Non-Greek Gorgons, Vampires, Mummies, Eldritch horrors, the entirety of Edgar Allan Poe mythos, all of DOOM, Dr.Jekyll and Mr.Hyde, multiple Draculas, Werewolves, Snow Queens, evil Fae and so on.
And no, Maleficent isn't a MAJOR treath right now, she is stuck in the English Channel, scowling because she can't go anywhere. Essentially, she is an angrily-depressed middle-aged fae, who is in contact with Eris and (begrudgingly) the 3 Good Fairies. They met up sometimes to watch Major Players fail.
