Well, if Amy stopped to think, she might
remember that Kyubey has explicitly stated it has no memories of contracting her.
Well, no. Kyubey promised to grant Amy's wish - which it did. It is under no obligation to not follow its own desires in other matters ... and Amy is likely to believe that Kyubey can make Madoka not-dead again. Besides, if Madoka doesn't practice hunting, she'll never get any better, so why would Amy object to something that would make Madoka better at hunting?
