"No!" you say, leaning forward towards Homura. "That's bad! It doesn't matter if you think it's selfish, if Madoka likes you and you like Madoka, you should go get her!"
Homura blinks, taken aback. "What do you mean? If it's selfish-"
"No!" you interrupt. "At the end of the day, the only one who chooses who Madoka dates is Madoka! If you don't want to be with Madoka for reasons on your end - if you don't like her, or you aren't ready for a relationship, or any other reason - that's fine. But you should leave the Madoka reasons to Madoka."
Homura shakes her head, strands of raven hair falling over her face. "It's not just a me thing or a Madoka thing, it's an us thing. A relationship between us-" she falters, eyes flicking to the floor. "It would not be good. Not for her."
"Yuma… Yuma doesn't believe that. And even if you don't think that matters, if you think Yuma's wrong… shouldn't Madoka have a say in whether a relationship between you two would be good? If it's a problem about the two of you, shouldn't it be the two of you who talk it over, not just you?"
"I - I can't. I can't talk to her about this, it would get her hopes up and she wouldn't understand. I can only bring her heartbreak and misery, I cannot make her happy."
Kyoko leans forward. "Madoka doesn't seem to think that," she says. "In fact, she seems to like you a lot."
"Th-that's not the point," responds Homura. "If she thinks I'm good for her, she's wrong. She doesn't deserve to have me inflicted on her, she could do better."
Ah yes, the crux of the issue. Homura thinks that, for whatever reason, Madoka could do better than her. You don't understand why Homura would think that, but she does and that's what's important.
"Why do you think that?" you ask. "Why do you think Madoka could do better than you?"
"Because she could. Madoka… she deserves someone… happier. Someone with less baggage, someone who can laugh with her and enjoy her company the way she enjoys theirs. Someone better than me."
Kyoko cocks an eyebrow. "Who? I'm not being rhetorical, I really mean it; who on earth could Madoka hook up with who would be better than you?"
"Anyone, potentially."
Kyoko shakes her head. "Yeah, Imma call bullshit. Madoka's a goody two shoes who wouldn't want to get someone involved in this whole magic thing if she didn't have to, so if she dates someone they'd have to already know about magic. That leaves you, me, and Sayaka. And look, she's pretty cute and she seems nice, but I've got my eye on Sayaka. I'm not sure about Madoka and Sayaka, but I don't really see it happening."
"It could be a magical girl from outside Mitakihara," Homura weakly insists. "Or one who forms a contract in the future."
"Again, bullshit. Most magical girls aren't that nice, and you're hinging your bets on someone who probably doesn't exist."
"Then Madoka can stay single. She's been single her entire life, this won't be a radical change."
You've stayed quiet for a while, but you seize this opening with gusto. "But you think that Madoka should be with someone better. But there isn't someone better, and she wants to be with you."
"There is someone better," insists Homura. "I just ... I don't know who..."
"Yuma still doesn't get why there needs to be someone better," you say. "Why not you, Homura?"
Homura smiles, but it's not happy. Her smile is bitter, like she's the butt of the joke. "Why? Yuma, you must understand that I have been a magical girl for quite a long time. I… I'm not suitable for someone like Madoka, someone healthy and intact. I'm broken, and Madoka won't be able to accept that someone that sad exists. Loving someone like me… it would break her."
You… don't know what to say, honestly. Homura's...broken? You always suspected she had been through some bad things, but hearing her say it so frankly… Luckily, Kyoko isn't as perturbed as you. "You really think Madoka's gonna be traumatized for life because her girlfriend's depressed?"
"Maybe not," says Homura. "But it would push her to make a Wish, and that must be avoided."
"And watching you do your thing without any reassurance would keep her Wish-free?"
"Yuma agrees with Big Sis," you say. "Yuma gets that you want to keep Madoka away from all this - magical girling isn't fun and games, after all - but she's already involved. If you're close to her, at least then you can reason with her. Besides," you add. "It would be wrong to try and keep her out of the loop."
Homura blinks, surprised, but concedes the point with a tilt of her head. Kyoko continues. "Look. I know you've got issues, just like I do, but you can't let them dictate your life. I've been there and trust me, it's not pretty." Kyoko pauses, and for a brief second her gaze is fixed on you. "Sometimes, the best thing you can do is to have someone you trust, someone who understands you and cares about you. And trust me, Madoka cares about you."
Homura stares at Kyoko, eyes wide and mouth slightly open. "I… she…" Homura takes a deep breath. "Even if she does care about me, she can't… I'm a flawed person. She couldn't understand me."
Kyoko snorts. "Of course she can't. You haven't exactly let her, and there's only so much Madoka can understand when you won't explain anything."
"Kyoko's right," you say. "How can Madoka understand you if you don't let her?" You shake your head. "Yuma knows you have flaws - everyone does - but even if you do, you can get better! People change!"
"And even so, nobody's perfect," says Kyoko. "So what if you've got some flaws? Everyone does, and like Yuma said, people change."
"Big Sis is right. We aren't all perfect. If we only loved perfect people, nobody would be loved."
Kyoko sighs. She reaches forward, putting a hand on Homura's shoulder and looking into her eyes. "Look, I'm not asking ya to run off and propose to her,.Just talk with her. If you still don't think you should be with Madoka, then explain to her. Explain why and why not, be clear, don't let it be some stupid miscommunication thing where she thinks you don't like her."
"I, I don't-" Homura takes a shaky breath. "Okay," she whispers, so quiet you can barely hear it. "I will talk to her, sometime soon." She pauses again. "And I'll ex-" she stops. "Nevermind."
Kyoko smiles, and wraps her arms around Homura's shoulders. You join in, of course, and Homura does her part by enveloping the two of you in a hug.
"Okay, that's enough," Homura says after a few seconds, and you pull away. "This has been… helpful. Thank you."
"No problem," says Kyoko. You nod aggressively, and Homura continues.
"Now, should we get back to the original topic?"
Kyoko blinks, surprised, and the two of you share a glance. Is Homura really trying to get back to the whole Sayaka thing? "Uhh, Homura?" says Kyoko. "Are you, uhh-"
"Yes," interrupts Homura. "But back on track, you should be looking to spend more time with Sayaka Miki. You-"
"Stop."
Kyoko keeps her gaze fixed on Homura, who's looking at her in confusion.
Kyoko sighs. "Homura, are you actually, full-on, 100% okay? Cause that was a pretty emotional thing, and you acting like it didn't happen…"
Homura lowers her gaze. "N-...No. I'm… I might be better off if I was alone for a bit."
Kyoko reaches forward to pat Homura on the shoulder, a small smile on her face as she comforts Homura. "Then do that."
Homura rises to her feet. "Thank you Kyoko, Yuma." She begins to make her way to the door, but pauses. "Just one more bit of advice; if you want to spend more time with Sayaka, perhaps your shared interest in that game of hers would be a good place to start."
With that, she takes her leave.
"The game?" ponders Kyoko. "What does she… oh, maybe Melee?"
"Yuma thinks so."
You settle into the couch and Kyoko turns on the TV, setting it to your favorite channel, and Pokemon plays as you snuggle into Kyoko's side. The two of you stay like that for a few minutes, silent, but you can't but feel something's still wrong with the Homura-Madoka situation.
"Hey, Big Sis?" Kyoko turns to look at you, eyebrow raised. "Homura's going to… talk to Madoka, right? About why she thinks they shouldn't be together?"
"Yeah, I think so. She agreed to, right?"
You nod. "Yeah, Yuma thinks she did." You pull away from Kyoko, sitting up to look her in the eyes. "Yuma's… not really sure if that will turn out well."
"Why not? More likely than not, Homura will go over and explain herself to Madoka, Madoka will tell her it's a load of crap and of course they should hook up, and they'll live happily ever after."
You shake your head. "Yuma's not sure about that. What if… what if Madoka takes it at face value? Homura's pretty smart about most things, and if Madoka gets told that they can't be together, what if she takes that as the truth?"
Kyoko pauses.
"Shit."
Kyoko grabs the remote and turns the TV off. "Shit, I can see Madoka doing that. Shit, what do we do? Do we call Madoka and - what, tell her to be more confident in herself? Call Homura and tell her not to talk to Madoka? No, that would be… Hell, it may not even be a problem, but - shit."
Bad words or not, Kyoko put it pretty well. What do you do?

Ooh, a conundrum! I think that Madoka's a sweet soul, and we should call her, tell her about the issue, and instruct her to keep it a secret that we told her. Otherwise she's free to act as she will.
This might be a bit of a breach of trust against Homura, as this was ostensibly a private conversation, but on the other hand we want both Homura and Madoka to be happy, and this seems to be the way to that. What do you guys think?

Hmmm, yes, this does seem like an increased breach of trust. Plus, if Homura ever finds out, she'll strongly disapprove we told everything to Sayaka, and she will likely find out because Sayaka cannot into subtlety

Madoka's main problem, I believe, is that she doesn't think she's capable of achieving anything worthwhile in her life, so it literally has to be a goddamn miracle of magic for her to succeed in anything.
The problem here is twofold, and sad as it is, the only way I see for Madoka to get better is demonstrate that her passivity and low self-esteem are the cause of her underperformance, not the effect.
Sorta like:

I don't know, I'd prefer to avoid any heartbreak in the first place, but then I'm not a psychologist. Neither is Yuma, of course, but Yuma is very capable. She's a powerful enchantress and can read at a sixth grade level wait wrong quest. I don't know the best answer though.
