You end up viewing the earliest stages of your creators operation not from the pyramid base, or even from the egg carrier but instead from a satellite in low Earth orbit.
It is a harrowing view given how far you'd fall if something ever happened to deorbit the satellite you are in at the moment, as well as a close proximity to the Space Colony Ark, an abandoned research colony with a dark past that nonetheless was involved in your creator's plans.
Speaking of dark, your creator was currently raiding a GUN base that was home to something called project shadow.... That certainly was a name, you wonder what it could possibly be to attract the attention of the world's greatest genius mastermind.
Your job of course will be to create distraction to make your creators assault more feasible.
Fort Ox to start off would be a viable target it holds a large percentage of the wealth possessed by GUNS backers so the organization would almost certainly be forced to respond to a large-scale attack on it.
On the other hand destroying Tail's new workship that GUN helped him settle into would be… immensely satisfying.
Naturally if you want to go big the Hexagon is also a good way to disrupt GUN operations and forced a response out of them.
And of course there's good old Station Square, the city has known plenty of attacks as of recent and GUNS recent failure to provide enough defense… something Sonic and Tails have had to make up for means the organization will be pressured to respond to any incident in the city quickly.

I do enjoy a smash and grab even if we don't find anything interesting it will weaken GUN and distract them.

Also, it will likely take the longest, so we can draw out the conflict to make time for Eggman too finish up his goal
Though one thing that will change, Gun will likely not think Shadow is Sonic, or at least won't use him as a scapegoat like canon. So Shadow might be a bit more antagonistic since Sonic will be ally'd with GUN

Which in turn makes shadow more likely to align with Eggman which opens up benefits for us.
Unless he has an ephiphany and goes lone wolf like Canon
So best too not give him a reason to betray us, maybe only take a sample of dna for study and not full cloning

A sample is all we need to acquire mecha big and we could frame in a positive way, as for the clones we won't need clones if we have him loyally serving the eggman empire.
Hmmm, wonder if we could give him upgrades, like the cybernetics Eggmans leiutenants had in the comics
