The big reason for the switch to twin 3"/50 from 4x40mm Bofors was the 3" shell could fit a VT proximity fuze. So rather than need a direct hit, the 3"/50 could kill a plane with a near-miss.

It also had to do with utterly destroying a plane. Experience had shown that while the Bofors was an effective gun, it lacked the punch to smack a kamikaze straight out of the sky. The lack of hitting power led to their replacement, same reason for the switch from .50 Cals to 20mm Orelikons, and one of the reasons why the 1.1" "Chicago Typewriters" where replaced by Bofors. You can see this in planes as well, as 7.92, .30, and .303 were gradually replaced with 12.7mm or greater guns, in order to increase the punch of a plane. German bomber-hunters were equipped with cannons that had a minimum size of 20mm cannons, with some reaching 50mm.
It's like comparing a .22 to .45, the .22 will have less recoil and probably a better fire rate, but the .45 will wreck anything it hits. Both can kill, but one will make certain to keep the target down.
Changed 9mm to .22, as it is a better example.
