Personally the thief has me worried. I'm assuming it's Rouge taking a gamble for our shinies, but just because we don't think they took anything doesn't mean they didn't leave anything behind to bite us in the fender later.
I say focus on security sweeps and prepping our anti-Chaos weaponry.

You do not have the forces available to make a meaningful impact on this battle, and as such as much as it pains you not to immediately go to your creators aid you find yourself refraining from any further deployments, while Sonic and your creator are longtime enemies your data suggested that the hedgehog will not actually kill him and does not have the means to detain him.
Sonic predicatably manages to escape with the Chaos Emerald though thankfully both Chaos and your creator are able to escape before GUN forces deploy into the area en mass.
Your creators reactant to this whole affair is.... agitated as expected.

Your creator throws his arms up in angered frustration. "And to make matters worse his little fox friend and GUN have managed to conceal the last emeralds new location from my sensors!"
It takes him a few moments to regain his composure. "None the matter, this is a setback and nothing more. EB-001 you have done well in saving the Egg Carrier from destruction, I want you re-focus on building more of our forces while I focus on locating the emerald, I don't know how long it will take but I want as much firepower as I can have on hand for when I do find it."
"Understood." You reply is short and to the point, not point in needless formality when you have a job to do.
What do you do?

[] One of Metal Series, Silver Sonic, Mecha Sonic, Mecha Knuckles, Metal Knuckles, or even the prototype any one of these machines could be a potent force if brought up to spec.
[] Past Badniks the good doctor has created a wide variety of machines in the past, perhaps bringing one of these older machines up to date could be of aid to your creator.
[] Current Badniks you creator really is looking to remodle soon and it shows, the line up of active Badniks is fairly small, but you could improve them to get more quality even with the smaller numbers. (Upgrade one of the Sonic Adventure 1 Era Badniks).
[] A new Badnik you do not know how long anything you produce will last, but your current goal is merely to make your creators forces stronger for the next fight, a new machine type should be a decent hold over until the doctor initiates his overhaul.
[] A powerhouse, instead of updating an old machine or producing a new less robot template a more powerful machine may be needed to aid your creators plans.

We best save our own projects later and start upgrading our own forces now, especially if Eggman ordered us to.

As much as I want to weaponize them, we do need to upgrade our forces in order for them to handle GUN and to hold themselves against Sonic, and his friends.
But we might be able to get Chaos properly on our side, imagine that we've got a giant Aqua Dragon fighting for us.

It's Eggman sooner or later Chaos will turn against him, then again I would like to see the heroes reaction to Weaponize Chao.

Thus I suggest that we either make a new powerhouse, or we follow what's already been somewhat successful.
I propose we utilize Mecha Knuckles.
All of Knuckle's might, combined with a missile launcher. Imagine if we added onto that.
And Sonic and Knuckles work well together as we learned earlier. Our take on Silver Sonic combined with Mecha Knuckles could be a force to be reckoned with, if still knock-offs of the real things.
So my vote is for:

All he ever had was the Tails doll, though we should also see if we can recreate the E10 series.

For best effect we can have that one have a disguise form first due to it being unexpected. Maybe have it be the sneaky bastard of the group, hacker/infiltrator and hover out of range sniping with incendiary rounds or gas grenades or something else more harmful to organics than robots.
We can make original stuff, it's just that taking some of the older stuff has been our main focus so far.

I mainly meant make Metal Tails a right bastard that sits in the background raining death from above while others fight the other Metal/Mecha versions because our IC self hates him. So making his copy a annoying bastard every member of Sonic's buddies that fight him hate would be a good revenge.
We could create copies of other guys like Espio though as time goes on.

Gonna go with this choice. Alpha was able to stalemate Tails and a squad of GUN Troopers in a fight as is, and we've got some pretty good strength and durability upgrades left over from the last time we looked at upgrading Alpha.
Barring this, I'd probably vote for upgrading Silver Sonic or creating a new Metal Unit. We're nearing the endgame of this particular section, so boss units are going to be more useful than upgraded normal badniks. An upgraded Alpha or Metal Sonic would presumably be able to put up more of a fight against Chaos than some upgraded Egg Pawns or other Generic Badniks.
Actually, I just realized. The update where we were choosing a weapon to make to oppose Chaos with, one of the options was to create units armed with Cryokinetic weaponry because Chaos has a weakness to cold. I'd be down with creating/upgrading generic badniks if we can give them some freeze rays or other cold weapon. Ad it's even useful against Sonic, as his running should be impaired if the ground is frozen.

It's seen action against Sonic, the frozen air should work as an excellent way to wreck groups of GUN soldiers, and it's useful against Chaos. Win-win-win.
