I don't think it's much of an assumption at all. She's not some god or warp entity, she's a human of the Materium. The only non-linear time experience we've seen her have was her adventure in the Time-Twisted Plains, where she met Vlad. It's also been explicitly stated that she rarely ever uses time powers, which is evidence against the idea that non-linear time is anything even in the vicinity of normal for her. Conversely, there is no evidence to suggest she experiences time non-linearly.I mean, with someone that involved in Warp shit the idea of her experiencing time linearly seems to be a major assumption.

From what I understand Helheim fell in the very end of DAoT considering all the cutting-edge tech they had, and she was just a child then, and the birth of Slaanesh started Age of Strife soon (well "soon" here could be decades, but not millenia) after.
And she didn't seem millenia old during the Slaanesh's birth the omake either, it was only shortly after she left siren city.
