I don't believe that Chaldea's using the Second Magic, but time travel does come under the Operation of Parallel Worlds, if Touko is to be believed.
We know that it is possible to at least approach the Second without using Magic (see: Koujirou), so it's not impossible that it follows the same 'rules'.
The Einzberns made him a Berserker in order to more easily control him. This isn't that hard to understand. Making him an Archer/Saber/whatever would make him harder to control.

In the Nasuverse the definition of magic, literally what makes it so special, is that True Magic does things science can not do. If science advances to the point that something that was previously impossible is possible, ie time travel, then that stops being magic.

Heck, Fergus is a Saber and one of the two canon examples of "Nature of a Rebellious Spirit", I. E. the skill that makes summoning Lu Bu as a Berserker despite his Noble Phantasm a good idea.

1) No, Sabers are not necessarily honorable. Seiba is, but she is a rather extreme outlier and more of an exception than the rule, all things considered. Hech, she is described as inhuman for so rigidly adhering to that honor.
2) There are different kinds of honor. Things that were considered honorable in Medieval Europe would be seen as foolish, unsightly, or cowardly behavior, if not an outright felony, just a few centuries prior or at the same time in, say, China or Japan.
3) Seiba was as honorable as they come. To the Einzberns' best knowledge, she had destroyed the Grail, snatching defeat from the jaws of their victory, for reasons unknown. So much for honor, eh?

They probably didn't bother reclassing him for the game because he doesn't have the fanbase Cu or Arturia do.I can understand that for the novel! However, it seems there has been no news of traditional heroic Heracles yet (unless he was a servant on the leaks)...
