I think we need to get a move on with the Ambassador project, or risk not having a new flagship explorer by the time that the Federation did canonically, which at the very least would indicate we're falling behind, even if it does not cause timey-wimey shenanigans.

We can design another ship with prototype tech so that we can then finally build the Capital with only few prototypes and a workhouse with none?

I think that we will always want to add some new prototype systems to a ship, barring something where we need to have ease of manufacturing as high as possible which I only see in the case of all out war. These turns take years, so unless we want literally load up a ship with all the prototypes, and then build a ship without any, we probably will always put at least one on a ship. Also the only big upgrade we know we could get by delaying the capital another design process, that would be really nice to have, is the navigational deflector. There will always be tempting options for prototypes, eventually we do have to build this ship.

To be fair, we could proboably afford to do 1 more ship before ATL Ambassador, seeing as the ship design process appears to take 2 years to go from start-finish, but it makes more sense to work on a capital ship now.
 
Building ships also takes time. If we start the project in two years, then the Ambassador class would only have been in service for a a year by the time of Narendra III, which I think is cutting things a bit tight.
Again, not disagreeing (Though oddly enough, it is apparently what happened with the Enterprise-D).

We've got a good set of new techs tested now we should be able to make improvements without risking too much.
