Metroid: Decay

The first sentence needs fixing: words don't quite match. Change it to, for example, "She shot it once in a joint..." or "She fired it once...".
 
Samus exterminated them all in Brickboy Metroid after the initial shit on Zebes and the Prime trilogy. She spared one of the Metroids, known as "THE BABY" by a mysterious thing that doesn't seem to exist and "The Hatchling" in Fusion, only for it to be stolen in Super Metroid. Shit happens, it dies protecting her, nothing happens, then Fusion.
Correct me if I'm wrong, but wasn't there also a Metroid cloning facility in Fusion that Samus had to destroy?

Yes, but by that point in the game, the devs had clearly run out of ideas for stuff to kill before the big boss. You can almost hear the conversation:

Dev 1: We've gone through all monsters from the art team . There's literally nothing left to kill.

Dev 2: So...how do we lead up to the end?

Dev 1: I have no ide- wait! It's a metroid game, right?

Dec 2: Uh...yeah?

Dev 1: So let's chuck in a bunch of metroids, fire up an arbitrary self-destruct system, and call it a day.

Dev 2: But metroids are extinct.

Dev 1: So?

Dev 2: They've been wiped out to extinction like, three times now.

Dev 1: So?

Dev 2: It's the end of the game. The entire plot has been about the X. We can't just-

Dev 1: Metroids!

Dev 2: But we can't-

Dev 1: METROIDS!

Dev 2: ...fine.
 
Metroids prey on the X. It actually makes a little sense they would try and keep some on hand in case the X got crazy and loose. Aren't setting loose the Metroids how the Chozo dealt with the X?
 
It's been awhile since I played Fusion, but - did they know that? I thought they didn't know much about the X at all, until around the time it all went to shit?
 
The whole point of the entire facility was to breed animals from all over in simulated environments to match their own. A secret metroid cloning facility isn't much of a stretch. When I first saw it I said to myself 'oh okay, there we go'.

It's where they got the metroid vaccine in the first place to save Samus.
 
She fired once at a one of its front legs, freezing it immediately. The creature let out a shuddering cry, one that slowly turned into a laugh, as it stretched its two arms out. It dragged them across the ground as it limped, and after a second of struggling, the ice that covered the leg shattered completely, and the crocomire moved uninhibited.

Samus fired a shot towards its mouth, the powerbeam deflecting off of it harmlessly. The creature laughed again, only to receive a missile directly into its mouth. It stumbled backwards with smoke rising from its mouth, before Samus boosted towards its underbelly as a morph ball and detonated a power bomb under its stomach.

A shockwave blasted open a chunk of the armor up as the monster screamed in mild agony. In fury, it immediately rushed forward, slamming its hands into the ground as it boosted forward. Without a second thought, Samus rolled out of the way and yanked out a chunk of floor from the weakened ground with her grapple beam. The monster turned immediately and, as it did, it took one look at the new hole in the ground. It noticed lava leaking into the pit from the new hole, before it quickly flowed back in. As though in full awareness as to what Samus wanted to do, it narrowed two of its eyes and laughed maniacally.

The combatants slowly rotated around one another, with the crocomire glaring at Samus with seven eyes, and at the lava pit with one. It screeched again, before it opened its mouth, (if it screeched, wouldn't its mouth be open already?) only to receive a supermissile to the upper jaw. It stumbled backwards, dazed out of its mind, before Samus pulled herself towards its underbelly with the grapplebeam. Midway through the pull, she shifted into a morphball, hit the stomach at high speed and bounced off of it harmlessly. She detonated a single powerbomb, ripping apart more of the creature's stomach armor.

The creature screeched in agony, dazed, confused, enraged and in pain. It charged forwards, stumbling as it did, right towards the lava hole. It tumbled in, the exoskeleton immediately melting just before the plunge, followed by a burst of flame as soon as it did.

There was a loud, piercing scream as the crocomire attempted to climb its way out. Its skin bubbled and boiled on contact with the hot lava, and the exoskeleton started to crack before igniting against the molten rock. The eyes melted out of its skull, and the bone underneath slowly cracked as heat and pressure bent the skeleton.

It burst into flame, its upper arms flailing around in futile agony before sinking below the surface.

And with that, Samus turned back. "Clear." She said. "Crocomire exterminated..." She paused. "I thought those were extinct."

A/N: Some things never change.
Some fixes. I wasn't sure if you wanted to use (e.g.) 'supermissile' instead of super missile (or Super Missile), so I left that intact.

Yeah, the whole thing could have just been a way to unextinctify several species that Samus, well, blew up.
 
I'm still not sure how she managed to drive metroids extinct. I mean they appear on so many planets that I would have thought some of them would have survived. Seriously Tallon V, Aether, at least 3 planets in Corruption these things have made it all over the galaxy.

The ones in the Prime Subseries were probably dependent on Phazon to exist. Thus, when phaze was destroyed, they all died.

And the other thing all of those planets had in common? Space Pirates.

Seriously though, the only way for Super to make sense, is if the Pirates suffered such a huge setback when almost all of their forces died due to Phazon withdrawal, that they lost any uncorrupted Metroids they had left. Otherwise there would be no need to steal THE BABY to restart their breeding program.

A rough idea of a timeline of Metroid existence-
ZM: SR388 + Zebes
Prime Trilogy: SR388 + Lots of Phazon-enhanced breeding programs, all die when Phaaze splodes
Return: SR388 + Ceres Station
Super: Ceres Station + Zebes + Spatter on Samus's suit
Other Decay: GF Bioweapon ship/station? + BSL
Fusion: BSL + Samus (kinda)

Chloe, followed by the others, came into the arena. Samus shot the exposed hole with her ice beam, cooling the lava quickly. "...Extinct?"

"Yeah. The crocomire was rare on Zebes, even before it was..." She paused a little. "Destroyed."

"Huh." Nova stared at the hole. "Do you have any fuckin' idea why it was here?"

"Well, other than the fact that this was a bio-station..." Higgs walked forwards. "Probably was put here because it was considered 'endangered'."

Samus nodded. "Though that creature from earlier still doesn't seem to have any connection to these particular areas. I didn't recognize it, and neither did my scanner."

"You still killed it, so there's that." Higgs said.

"It suggests that this isn't just some station for studying or protecting endangered species. That, and the space pirates that were kept in captivity." Samus murmured. "To think that they're still alive after Zebes." She clenched her teeth. "Let's keep moving." She said, and with that, they all entered a nearby map room.

Adam and Charles watched the group leave the pyrosphere. Adam poured himself a cup of coffee, while Charles just sighed. "...I thought we were rationing ourselves."

"Nope." Adam said. "I'd ration myself if I thought we were all going to die." He sipped his cup. "...I just felt like a drink while watching one of the greatest bounty hunters in the galaxy do her thing."

"Does she even hunt bounties?" Charles murmured. "I mean...I just kinda assumed she was like Santa Claus."

"Because she...?"

"Blew up several planets, according to some myths." Charles said. "...And whenever she appeared, death followed for pirates. Like she was some death robot machine."

Adam laughed a little. "Samus is terrifying, that much is true..."

"I even thought it was a myth about a robot, not some buff woman with power armor."

Adam laughed even harder. "Yeah, yeah." He sighed. "She's more than a robot, though. A robot wouldn't have been one of my best soldiers." He said.

"...Wait, she's one of ours?"

"She was." Adam said. "...Once."

So I'm just going to assume that the station is part of the Federation's attempts at preserving the various species that have been Samus'd.
 
The door to the pyrosphere closed behind them, and the group kept moving through. In front of them was, in fact, the map station, with a few holograms hovering above their heads. Samus scanned them once, making sure they were in the right place, before she adjusted her cannon slightly. She clicked several times, before she pressed it into the slot.

There was a whir, followed soon by a click and a buzz. Several map screens appeared in front of her face, before she clicked her headset once. A large, three-dimensional map hovered in front of her face, before she turned to the rest of the group.

"Here." She said immediately. "We're right here." She pointed to the small floating room in the midst of the ship. "I was able to get all of the necessary information for this specific floor, as well as our new target. On each floor, there are many, many sections, each connected by a transport system." As she said that, several trams floated into view. Each was large enough to hold the entire group. "We can reach one transport system, and reach the other floors that way." She paused. "Though I heavily suspect that the damage will limit how much we can move." Just as she said that, one of the moving trams broke off, floating off into deep space. "...Or remove all limits. And gravity and common sense."

"...That's...incredibly flashy." Higgs murmured. "How expensive was your suit?"

"Priceless." Samus said back.

"...No seriously. That's ridiculously sophisticated."

"Beats the hell out of Aurora, that's for damn sure." Adam said.

"The purpose of this was a briefing on our condition right now." Samus said, sternly. "Not to gawk at my suit." She shot the door open. "Now, according to the map..." She paused. "There are some potential survivors up here." She moved her finger up to the fifth floor. "However, the tram stops working around three floors up. We will have to walk up there."

"Uh...are there any more monsters crawling there?" Chloe asked.

"Chances are, yes." Samus said. "Given that on this floor alone, we have encountered numerous supposedly extinct and near-extinct species.

Chloe just gulped in response, as her grip on her pistol tightened. Nova just rolled her eyes and slapped her on the back. "Look at it this way, you pussy." She turned. "We get to watch Samus do all the work."

Both Higgs and Samus just grunted in response, before they all started to move.
