Possible, however we are a magic cat and Madoka is behaving oddly, technically speaking Junko would be entirely accurate to determine we are messing with her daughters head.
OK, my underlying understanding here is that it seems like it would be thoroughly OOC for Junko to fly off the handle about this. I just can't see it. We turn things into cats and back. Madoka clearly understands that this process is safe and reversible--and we've used it a lot. She asked Amura to do it, which makes it more OK. And finally, even if there's some remaining piece that isn't OK, Amura is a small child, and needs rules against anything that's really important for her not to do. Junko gets that, and Madoka can easily explain the rest if Junko doesn't understand it as soon as she sees a black kitten snuggled up against a pink kitten.
 
So Kyoko can only conclude we ignored her warning about cat-ifying people's minds, and will carry out her ultimatum.
Meh, I'm willing to bet that Kyoko will first confirm, THEN kill. And since her fears should be invalidated, she won't murderize an adorable kitten in front of two innocents and her (newly reacquired) best friend. I don't think even Moid would do that...

I never said she would fly off the handle, however she does seem to be getting less happy about our collective behaviour and the things we are inadvertently bringing into Madoka's life. Add in Madoka's odd behaviour and the magical girl business and I feel its not entirely unreasonable to want to avoid potentially upsetting her or highlighting the fact our presence is actually performing a mind screw on Madoka.

Because we turned her into a kitty. And when Amura turns people into kitties, she also gives them the mind of a kitty. Madoka's previous behavior has nothing to do with it.

Quite awhile back in the quest, if I recall correctly, Bleach pointed out that due to the phrasing of Amura's wish Madoka is sort of magically-mentally affected by our presence. That is why I feel our effect on Madoka is getting a bit... distressing and that Junko may pick up on it and even if she doesn't I still feel she's getting a bit annoyed with our shenanigans. I'm not suggesting we go super serious... considering Amura that would be hilariously adorable but probably not help, but I do feel some space between some of our more extreme behaviours would be good for not wearing on the rest of the casts patience. Yes, we are a baby, but we can also communicate effectively and are dangerously magical.

I'm pretty sure that only happens if we cat someone's soul gem... Then again Madoka doesn't have one so could it be that if we cat her we also cat her soul?

Really? Mami and Kyouko seemed to react pretty normally when they were turned into a cat (so long as we didn't "cat" the soul gem directly)
OK, I stand corrected on the 'Mind of a kitty' coming from turning things into cats. Zam has the correct answer.

The specific nature of that affecting being that she finds us extra-cute. From the outside it is indistinguishable from her being particularly susceptible to our cuteness. From the inside it is indistinguishable from her being particularly susceptible to our cuteness.

Junko can also communicate effectively. She doesn't have to kick us out. If what we've done was the limit of her patience, Tatsuya and Madoka would've been left in a dumpster before they were three months old. She can and probably will sit us down and lay out the ground rules more explicitly than she did earlier. This would not be a bad thing.
 
1. Junko wakes us up. Minimal time loss.
2. Junko lets us nap with her kitten-daughter. Social victory.
This. Except TBH I use "adorable things that involve a friend" as a mental heuristic for social victory.

Speaking of which: do we want to start calling Junko Mom/Okaa-sama rather than MadokaMom? Two reasons:
  1. Let's be honest, we've been adopted.
  2. Acknowledging the role is respectful and well put her in a frame of mind to set ground rules on stuff like this, which is all to the good
  3. Empty Night, that could be a path to making Amura act slightly more mature...

...oh, hell. I think you may be right with that last line. A Soul Gem is more or less a substitute Body for the Soul...so Catting a person's Body while it contains the Soul would likely Cat their Soul too...
