Actually, I'm pretty sure it's stated several times that Witches are invisible to normal humans - Walpurgisnacht in particular is explicitly stated to be so, in fact, and it's said that humans will attribute Walpurgisnacht's destruction to a storm or an earthquake because they can't see it, despite there not being a barrier.Not even Witches(though being able to find a Barrier without magical senses is basically impossible). Well, Kyubey has arguably lied at least once, when it told Madoka that humans would eventually reach the stars and interact with other species despite knowing just how powerful Madoka would be (and then basically going "Fuck it, we're done here" when she witches out ...). Anyway, Kyubey obviously knows why humans get upset with the secrets (or else he's really stupid), or else he wouldn't bother to keep them secret. He is intentionally entering an agreement that is advantageous for him by not explaining the full details to the party even when circumstances permit it - for example, not telling Mami that she'd be sticking her soul in a rock Is one thing, because she was kind of busy dying, but going up to someone and saying "Hey, if you make a wish, I can give you magic!" and then not saying that eventually that person would turn into a horrible monster and Kyubey would recruit other people to fight said monster in a positive-reinforcement loop is actively malevolent.Kyuubey not getting why humans blame the other party is consistent with its belief that not telling you something isn't lying: in its mind, if you enter a disadvantageous agreement, it is your fault for not asking the right questions.

Knowing that, knowing why, and sympathizing are three different things. All Kyuubey needs to have a motive to conceal information is knowledge that humans react a certain way. Not to mention that Rebellion is pretty blatant about Incubators having at least greed and curiosity, and Kyubey's reaction to Homura's killing of his 'terminals' indicates exasperation/annoyance.
