Let me reiterate here. Stark and Banner knew what they were doing, they had a set of neurons that they got from the sceptre and they were integrating it with an already created AI-program.
Whereas Thanos just got Morpheus like after running a general test on the Sceptre? Is that what you say? Thanos didn't know of the code... he damm well didn't know that he had to find an encrypted code within the sceptre and decrypt it and then fuse that code with an AI framework to give life to Morpheus (And this was a stroke of luck for Stark and Banner, but we won't count it here.)
