Well absolutely the first thing we need is to build the Operations Center and the power generation it needs if we don't have enough for it currently.
 
That bit about the Advanced Power Plant being "poorly armored" makes me incredibly nervous, despite how much power it provides over the regular power plant. Despite that it's probably best to go with one or two of them, with regular power plants near locations of major importance for emergency power. The only advantage I could see of the portable generator is if it is in fact portable. They'll probably be best used as 'gifts' for other countries as an alternative to conventional power supplies.

We need to make sure we have a working infrastructure, but at the same time we need to make sure our defenses are up to par. I'd say for every two military structures we build, we should build at least one civilian structure, with a high priority on water treatment or waste disposal, things that make what's left of the city more livable until we can build proper housing.
 
I'm with the Cadets on that score, screw school focus on kicking Pirate ass.

Though to be fair I am basing my hatred for the school system based on my personal past, who knows, maybe Federation schools are actually worth a damn and the kids there actually learn something more useful than the federation equivalent of 'the Mitochondria is the powerhouse of the cell.'

Taylor eeped and took a step back as Victoria looked up and up and up, saying with unexpected timidness "Big....Really big!!"

"Huh, didn't expect you to look like a human Samus!!" Rundas states with clear amusement. "Hey everyone! It's the mysterious warrior I was telling you about!! "

"OOH OOH!! I CALL DIBS ON BEING HER RIVAL!!" Missy shouted, popping up between Victoria and Taylor.

"Eh, Missy!? What's gotten into you?" Taylor asks.

"That's not me!" A different Missy who was standing beside Dean yells. "That's-"

"Gandrayda, cut it out." The insectoid Ct'Ynar says. It stood on 4 limbs, its black hide riddled with odd green glowing parts, with the vents in its shoulders giving off the same bioluminescent light. Not!Missy giggled, before transforming before your very eyes into a purple transparent humanoid.

"WHOA WHOA WHOA! HOLD THE GORSCHLAP! You're the pilot of that ship?! Geemershit!" The pilot, Zora Z'Tecri, asks. While humanoid her limbs were very different to a humans and she carried herself with a cocksure attitude. "I know ships and that sexy thing's a genuine custom built CHOZO ship!! Only one of those mad birds can even understand on to run those things, nevermind fly it. If you pilot it then what's the drive type?"

"Relativistic; 44 MHz. Trust me, I had to take the thing apart like fifty times to get that. Here I can show you." You say, manifesting your power suits gauntlet to project a hologram of your ship.

Zora blinks. "Alright. You're legit." She then turned to her comrades. "Okay, all you leave the disguised Chozo with me. I need to talk shop with her!"

"Yeeaah, no. Leave the poor girl alone." A mass of shifting limbs, Duose, says, intersecting himself between you and the rather over-eager Zora. "Hi, I'm Duose. Sorry about my teammates."

"NOOOOOOO, I MUST KNOW HER SECRETS! THOSE ENGINES! THOSE CURVES! IT'S POETRY IN MOTION!!" Zora cries, trying to push past Duose.

"Um..." Tridi says, tapping her talons together. "I am so sorry."

"I have no idea what is happening," Rundas adds, to which Taylor nods numbly in agreement.
Oh god, oh god they're all dorks.
Next up is Duose, who seems to be trying to imitate human form with how his tendrils were arranged. "Hey everyone, I'm Duose. My kind are natural anti-grav field producers. It's been awesome to meet you all. I mean, you're actual superheroes!! That is so cool!"

Another Cadet steps up, one the Wards seemed to have trouble looking at due to the Cadets lack of a face. Its body was covered in a blue carapace and its hair were red spines, his tail flicking back and forth in a content manner. "Yo, I'm Duga. I'm from a species that was the same tech level as you guys. It's been really fun to see all the parallels to what my species has come up with before we were uplifted by the Federation. Though stepping into a comic book world? Man, this has been an experience."

The clacking of many feet announces the massive centipede form of another Cadet stepping forward. It rears up, jaw clacking and you see a few of the wards step back with a hint of nervousness. Except Taylor, who scratches her chin before blinking when she realizes the others stepped back.
Taylor: Mine!
"I am Mina, I look forward to working with you all." She states with a quiet, observant tone.

Rundas is next, looming over everyone. "I'm Rundas, a Cyrokinetic. Glad to be working alongside the good guys, always did like the idea of superheroes growing up. Those pirates don't stand a chance."
He gets it too! Though he feels more Kamen Rider than an American superhero.
"And I'm Gandrayda!" The purple humanoid says, appearing on Rundas's shoulder. She must have some cloaking power. "Shapeshifter and leader of the new shorty squad!"

"I wanted to be leader." Missy grumbles.

Even though she was psychic this was probably overwhelming for her. You knew her people owed a lot to the Chozo who saved them, and in extension all Chozo. Being in a functional Chozo temple, with someone who though they didn't look it was for all intents and purposes Chozo must be difficult, especially as she probably was a small girl when they were liberated. It was kinda uncomfortable actually, to be held up to the same awe that Grey Voice and Old Bird had earned simply by association. You weren't them, you were just... Samus.
To be fair Samus, people are and will be looking at you like that, just because of what you did and will do.

Also, isn't it convenient that we have loyal minionsallies just because Samus is part Chozo?

Oh, great. Now my brain is trying to create a High School AU of X-Com. Or failing that, a game where you are (thanks to a clerical error, alien mind control, or both) both the principal/superintendent of a high school and a student.

Like not knowing people who instantly recognise you and want to thank you for saving them

Or telling the cadet you inspired to train as a medic you don't remember treating their wounds and reassuring them that you'd save them when they were a child in the middle of a battlefield.

Or being invited to three separate memorial services as the guest of honour on the same day at the same time.

I'm kind of assuming the upgrades to the Chozo Temple, Brockton Bay, and the Military Base are already started and we don't have to order all of them.
