Rather than asking specifically how to hide the ley line manipulation, wouldn't it be better to ask how to more successfully manipulate them?
Success seems more important than stealth in this case, plus greater success would probably make detection more difficult to begin with.

The other challenge we have is that; as I mentioned, all the vampires except the Will are probably asleep and can only be awoken by someone intruding or kicking them awake.
I don't know a good way of dealing with this.
The apartment is probably best for Harry, I do not believe for a second that he wouldn't get involved if shit went down near him.
While it's always useful to have a Wizard ally on hand I'd prefer to spare the man another set of hellish nightmares that will inevitably come from confronting a Greater Akuma.

Harry being known to have spiked the akuma's ritual isn't really a problem, the akuma are murdering human practitioners and as far as we know the White Council doesn't have any sort of significant treaty with Emma-O.

My guess is that Eiko's nightly lock-in is when she communicates with the greater akuma.
If so, that would leave us enough of a window of action.
While the Will can stay awake, Lady Eiko probably can't do so reliably. She's an akuma so probably has relatively high P'o and so a low Hun, and no dharma. That means that why she can try to stay awake at dawn, she'll probably fail.

This is inaccurate. Kueijin can wake and operate during the day just fine, as long as they stay out of the sun.
Mechanically, its a Hun or Dharma roll. Nor is anything said about these being Yin-aspected akuma. Or even being lower Dharma; jina are Dharma 4-5.
Seriously, what are the odds of Emma-O sending agents to the mortal world who cant stay awake in the daytime?
Going to the expense of sending a greater akuma out without it or its entourage being able to stay awake in the daytime?

They really can't operate in the day just fine. When the sun rises they roll on the higher of Hun or Dharma (DC 8) to stay awake for a turn per success. Five successes and they stay awake for a scene. At the end of that time they have to roll again. They also get a Perception roll to be awakened after being disturbed, and which point they roll Hun or Dharma to determine how long they stay awake.
Lesser akuma don't have a dharma, so it's just Hun that they roll, and being akuma they're unlike to have very high Hun.
Emma-O is very likely to have Yin orientated akuma because he's very Yin orientated himself. It's out of theme for Yang orientated vampire sot fall to him or for him to want to recruit them.
Non-elder Wan Kuei can't easily operate during the day time. Elders have disciplines and rites to get around it.
This is also why Wan Kuei have rituals that auto-wake them when there are intruders and allow them to ignore the restrictions on dice pool.
And if we walk up to her hotel room she'd almost certainly be being spied on by a devil under the Will's command. Akuma plot against each other for position in their Yama King's court.

Yes, they Hun/Dharma use it in place of Humanity, but otherwise follow the basic rules for vampires, which the Kindred of the East Book is an expansion for. That's what in place of Humanity means in this context. You need look up the rules for rolling Humanity to stay awake to see what rolling it means:
Awakening [Perception, Humanity/Path]: Vampires are nocturnal creatures and find it difficult to awaken during the day. A vampire disturbed in his haven while the sun is in the sky may roll Perception (+Auspex rating, if the vampire has it) versus difficulty 8 to notice the disturbance. Upon stirring, the vampire must make a Humanity or Path roll (difficulty 8). Each success allows the vampire to act for one turn.
Five successes mean the vampire is completely awake for the entire scene. Failure indicates the vampire slips back into slumber, but may make the Perception roll to reawaken if circumstances allow. A botch means the vampire falls into deep sleep and will not awaken until sundown.

Lesser akuma having a dharma depends on how much of their soul they've sold off.
Emma-O has aspirations to be Demon Emperor.
He isnt going to cripple his operations for thematic reasons. Nor are his agents likely to lodge in a hotel where they cannot reliably wake up and stay awake if some new maid walks into the room and draws back the blinds in the daytime.

These are probably Jina-tier or Mandarin-tier kueijin. Dharma 4+, who can feed on blood at a minimum, if not chi.
Either that, or their akuma investments specifically allow them to ignore those issues.
Any 'True' lesser akuma are those who have sold all their sold to the yama kings and performed the Rite of Renunciation. They don't have a dharma.
I think it's very unlikely that the akuma actually sleep in the hotel rather than using it as a transit point to the Nevernever. As you note, it would be stupid. Even if they perform the Rite Harmonious Shielding of the Guarded Home to fill the rooms with supernatural darkness and warn them they need to wake if there's an intrusion.
Those who've sold part of their soul are politically akuma but not literally. You need to perform the Rite of Renunciation for that.
This isn't about crippling for thematic reasons, this is about how he fundamentally can't trust any wan kuei that still is in control of its own soul. For an operation like this, he'd need to send only actual devil eaten.

Thematics and preferences take a backseat to practicality where necessary.
I just dont find it plausible he'd send people here who can do fuckall for half the day, when one of the strengths of kueijin is that they can spend chi for sunlight resistance.
Especially given they only created 4x bakemono.
