They could have been doing (or still are doing) the other stuff and are cocky enough they didn't expect to get caught. Would guess the money was more about weakening or directly subverting our organization than gathering wealth. Not sure if their access also gave them locations of all our bases though I'd find it a bit suspicious if they couldn't find them eventually anyway.

However, I'm surprised that they decided the best use of inserting people in the multinational military alliance was to steal funds. Not sabotaging our scientific research, or gaining intelligence on our military efforts, but stealing money. The only possible reason to use INDEX instead of some random business is possibly to use a false flag operation to erode our support, but even that is a stretch.
The alien infiltrators weren't the people stealing the money. As stated in the update, the alien infiltrators were found by accident when you went looking for who stole the money.

Like the FBI looking for money launderers and accidentally turning up an unrelated foreign spy ring.

Well, I'm pretty sure that means we'll be researching Alien Autopsy next turn, so *hopefully* it will give us a bonus to spot any alien infiltrators in the future.

Not your department. You handle the Finance Division and investigating who these guys were working for if anyone at all is the job of the Security Division.
 
Initially performed to try and find a lead on who they were, tests performed on the individuals quickly identified that the arrested trio were not human. While this didn't mean that they were aliens, it seemed like the most likely probability. Unfortunately, the trio died in custody via unknown means, resulting in INDEX having three nonhuman corpses rather than having custody of three living nonhumans.
I think it's past time to do the alien autopsies. If they can disguise as humans, the best way to defend against alien i filtration is to actually know what kind of biology we're dealing with. Not doing the autopsies is leaving us in the dark here.

Well, 'follow the money' is a standard procedure in all sorts of investigations for exactly that reason. As Lester Freamon said in the TV show 'The Wire' "You follow drugs, you get drug addicts and drug dealers. But you start to follow the money, you don't know where the fuck it's going to take you." In 'The Wire' the investigation that brought down a major drug syndicate was started by tracking contributions to political figures.

After all, the FBI wound up putting Al Capone away for tax evasion.

Not really. Remember that Delta Base in Scotland is the admin headquarters of INDEX, not the main combat base - that is the secondary function. Also, Charlie Base in Egypt is described as being on the Suez Canal (most likely Port Said in the north), so checking Google Maps shows that it is as close as Delta Base to the Balkans and eastern europe, so a lot of Europe still has pretty rapid response time.

@Oshha Talking of Charlie Base and the Mideast, I noticed that the PR Campaign we can run for the Mideast doesn't improve Council Support unlike the other campaigns we run. Why is that? Will upgrading Charlie Base open up that option?

If you want increased Council Support in the Middle East, you will need to have Council members there whose support can be increased.

I'd argue that Power core is more important to get through ASAP for the possibility it would significantly make human tech options more viable.
The council wants results. They will settle for token effort for a time, but that time is not going to last long.

As far as I can read these aliens are Sectoid-equivalents and wont tell us anything neat about their human infiltration operatives should they have them. Additionally my hope is that if we complete exoskeleton/railgun/lazor research without doing the aliens technologies we wont be dependent on alien salvage to manufacture these technologies.
