Minito's fate is tied to the Kyubi Incident, which will happen regardless of your choices. However, there are only two ways for Minato to survive in this timeline. Only I know which routes they are.
The Uchiha Clan's fate is still up in the air which you do have an effect on, depending on what you choose.
Or maybe I'm just trying to stir up some primal fears before the dice shove their foot up my ass with good rolls.

I know I couldn't stop it even if I tried but I'm still a bit exasperated with how people want to be close to Itachi, I mean I knew it was inevitable but still...personaly I see no point in it considering there isn't really a reason for us to get close to him. The Uchia Massacre is probably still going to be a thing, their Rebellion has a even higher chance of actually going of should we try and intervene, even if the MC has no idea about any of this.

That is abusing it, which is why he went nearly blind at the end of the arc and got his EMS. Finally, in Chapter 401 page 14 is the page where Zetsu or Tobi talks about the disease and I am pretty sure n neither would call the side effects a disease.

Hell, we might end up butterflying away the whole issue, considering the rebellion only happened due to greivances that came about after Kyubey. Lots of time.
No, it's seeing your best friend die. You doing the killing is not at all neccessary. And why do you think Itachi would go do it? He didn't kill Shisui. Heck... Madara is the only person with a MS that we know of, that killed his Best Friend. Everyone else, just watched it happen (Obito, Shisui, Itachi, Sasuke)

A year till Kyubey, and then... 8 years? Till the Massacre. Sasuke was in the Academy for at least one semester before everyone up and died.

I legit have no idea when the Academy is supposed to start. We see that Kiba has Akamaru at the very start, and since Akamaru is 3 at the start of Part 1 that means that at the youngest everyone entered the Academy at 9. But, not only does only 3 years of Academy seem odd, not to mention everyone looking younger than 9, that would make it kinda impossible to graduate by the age of 5 or 7 like Kakashi/Itachi did respectively.
Side-note: You've messed up the time line a bit, in relation to Itachi. Itachi was 4 at some point during the 3rd war, and he personally saw quite a bit of death and destruction (why, who knows). However, he's only having his 4th birthday now. We were born at the end of the war, and are only a few months younger than him.

Forgive me for saying this, but when it comes to the timeline of Naruto: fuck it, it's so damned convoluted, confusing and downright fucking insane at portions that make absolutely no sense. Esspecially when we start dealing with the Anime, Novels, filler what is canon and what is not... its madness.
When I wrote the End of the War bits to when we were born: It was more for me, as a reference to the Era we are in, and which generation we are in.
We are in Itachi's generation, and the war is over, practically and near logistically, because of peace treaties are being negotiated and combat has died down greatly.

Academy starts around age 5 I think, atleast if you want to fit the OTL in here, if not then age 7,8,9 are better considering Genin range from young children to full on adults and elderly.
We know for one that Danzo atleast is salivating at the thought of getting rid of the Clan and his hands on their eyes. And there is Obito/Madara who also played a role in the massacre.
Tho if I remember correctly Obito and maybe some of Danzos agents were actually involved with the massacre so it wasn't all done by Itachi alone. And if it was then it's bullshit and I call foul. No way does a 13 year old do that alone in a few hours without fucking up.
There were actually a handful of other factors other then the Kyubi incident that caused the Uchiha to be dissatisfied with Konoha, Fugaku not being chosen to be Hokage was a main one, considering the Uchihas point of view is that since Madara was one of the founders of Konoha that they deserve special treatment or the Hokage seat. So while we could probaly influence Itachi into not going murderhobbo(Even if the chances of that are extremely low imo) there is nothing stopping others from doing it in his place.

And the fact that there were rumors spread that the Uchiha clan may have released Kyubi (They were half right, but Obito was working for Madara, not the clan itself) which also caused them to be looked at with fear.
Itachi has far more depth than your average Mary Sue.

Honestly, the fact that it took until, what, Shippuden? Before we saw ranks beyond "Jounin" and "The Hokage" feels like part of the problem.
There's not enough levels of prestige in the village. The Uchiha don't have a member as Hokage, and there's apparently nothing else even close to prestige. No Vice-Hokage or the like.

Eh, I don't think so, it's more like the reputation of one man stained his entire Clan, and no one in that Clan has bothered to go beyond and turn themselves into something worthwhile. Or at least change their perception.
They are great ninja, they can copy techniques by seeing it with their special eyes, earning hatred from those that have special family techniques that they want to remain secret.
There might have been more factors, but the discrimination they faced post-kyubey was the main one.
There is a fair bit stopping others from taking Itachis place. Zetsu helped Itachi, which he would have no reason to do if Itachi doesn't want to join, nor would Fugaku just let some other person kill him.
Even if Obito and Danzo wants everyone dead, without Itachi to serve as the lynch pin the scheme would fall apart, especially if the clan isn't practically exiled to their compound like in canon.
Zetsu was involved, used a genjutsu to lull most of them to sleep.
Itachi was a Anbu Captain for a few years. You should have a problem with that first, since a captain would have plenty of killing skill.
They did run the Konoha Police Force. Like, completely. That's pretty darn prestigious.
